Are you looking for an intro into how to use tools to perform bioinformatics analysis? Or are you looking for an intro on how these tools work (and how the algorithms that analyze biological data work)? In other words, are you looking for an intro to practical bioinformatics, or to theoretical bioinformatics?

For theoretical bioinformatics, Dr. Pavel Pevzner's book is really good:
