Just as GamerUnity says, no products exist for storing all of the items you mentioned here, as it's quite a specific setup. So I laptop bag (of any kind) would be the best way to carry all of those at once.
But as the thumb-sticks on controllers are quite vulnerable from getting bashed about in there when carried loose, what Io do to solve this which works extremely well is to also put the controllers in specific hard pouches, as I've found it easily is the best way to protect these.

For Pro-Controllers (or any of the similar shaped types like xbox/Playstation controllers), these are the ones to do it with...

(I've tried quite a few similar ones, but this one really does the best job of this, and is the most space efficient. So will fit plenty of other stuff in there aswell, like extra games, charging cables, etc, or whatever else you need to carry, even with a bunch of joycons in the top pocket).

So one of these Orzly Cases and as many f the the pro controller cases in a laptop bag for the amount of them you would want to carry at one time would solve your issue with the items all at once, and you'd likely still have plenty of space in your laptop bag for either stuff too. (including a laptop if you wanted). This is exactly what I do, and it works extremely well.

I'm in the same boat as of right now. I have 2 Joycons and a Pro Controller. I really want that Splatoon 2 hybrid case (I love the Stickerbomb look), but I dont have a way to carry just the Joycon around separately.

EDIT: I found this case (https://www.amazon.com/Switch-Pro-Controller-Case-Protective/dp/B071Y3RRDK) but I am unsure if it will fit the joy cons with or without the grip.
