This is my parts list from Amazon, I just googled Retro Pi installation guide and used one of the top results;

CanaKit Raspberry Pi 3

Samsung 32GB EVO (storage is entirely based on your budget and how much space you think you will need)

Raspberry Pi Case (lots of options)

Wired Controller (lots of options)

Card Reader (If your PC doesn't have one already)

Add in an HDMI cable if you don't have an extra laying around.

There is a PowerA PS3 controller that has the layout of the XBOX360. Can't comment on the feel and control but there are wired and wireless variants. The wired one is really cheap on Amazon too.

The DualShock 4 works with the PS3 but it's super wonky. For instance, the PS button has zero functionality. You can't just hit it and choose "Quit Game" to go back to the menu. Also, you have to play wired. The DS4 does not wirelessly communicate with the PS3. If your primary issue with the DS3 is that it's a bit small I'd suggest picking up the officially licensed controller from PowerA. It's still wired only but every button functions correctly and it's only like $20.

The Power A Wired Controller is a pretty good option. It's officially licensed by Sony, only $20 and the build quality is decent. I like that the R2/L2 triggers are convex so your fingers don't slip off, like on the dualshock. It also has offset thumbsticks like an Xbox controller.
