This one is designed for exactly that. Disclaimer: I do not use it myself, but considered purchasing it before deciding to use an HTPC instead of an Apple TV.
Edit: I also use a Harmony remote, and have used various models for the last 8 years. I am a HUGE fan/supporter of the Harmony line. HOWEVER. In all honestly, if all you have to control is a TV and a Roku, don't waste your money. I use a Harmony in my home theater, which has many different components that interact in a complex way. On all the other TVs in my house (two bedroom TVs with nothing attached but HTPCs, and the living room TV with just an HTPC and sound bar) I use much simpler and cheaper devices.
TL;DR: Harmony remotes are great and worth the money for complex setups. For simple setups, they are a pain in the ass. Use a cheaper and simpler solution when you have just a streaming device and a TV.
How many devices will you need to control? I also use audio passthrough to an Onkyo receiver and the volume control works just fine using the TV IR signal.
Do you use a Roku as your main media device?
If so, I recommend this one because it's simple to program and gets the job done. It's not amazing, but a solid investment for the price:

I use this one but I don't think I paid this much. I believe any 2 device IR remote would work. This one I don't need to switch devices to control them. Which is the case with a 4 device one I bought.
You can use many universal remotes with Apple TV, Apple even has a setup guide online.
The Logitech Harmony One is a pretty solid choice or you could try this cheap RCA one.
I tried several learning remotes, nothing could learn and emit the ATV, Roku and Samsung Soundbar I have, as well as use the soundbar to control audio instead of trying to control the TV volume. As I didn't care about using the app, I tried several.
Ones that didn't work for my combination:

And the remote for the soundbar itself (which I don't have a link to online).
