The Rails 4 Way is excellent. It really covers everything, filling in gaps that you may have in your knowledge.
I would suggest reading this once you have a bit of rails knowledge. I've read the book over twice, and it was responsible for a surge in my rails knowledge/abilities.
I would actually suggest you make sure your understanding of Ruby is absolutely solid before you read the Rails 4 Way. It's not necessary, but I think the best way to learn Rails is to first have a full understanding of Ruby. That way, you truly understand what's going on under the hood when you're learning about various Rails features.
For Ruby, I recommend The Well-Grounded Rubyist. This is a great book, and it doesn't require you to code along with it (thought it does allow you to if you want, and it comes with sample code you can download).
For books I'd recommend:
Practical Object-Oriented Design in Ruby
The Rails 4 Way - Good for after you've covered the basics of rails.
The two on this page are recommended in an official kind of way and up to date. The rails 4 way is another option for a general book on modern rails.
I felt the same way coming from a C++/Java background where I started with a blank text file and just started writing my program. Rails felt too magical and I wanted to know how it works! Well the answer is you need to get Agile Web Development or [The Rails 4 Way] (http://www.amazon.com/Rails-Edition-Addison-Wesley-Professional-Series/dp/0321944275) and just start reading. They explain how every single line of every single default file in a Rails project works.
You should pick up a used copy of The Rails 3 Way. It provides more in depth details about what certain things are. Sessions, etc. I keep a copy at my desk.
