I know one of the authors and he is the main dev behind bonescript, the TI project leader, and co-founder of the BeagleBone Foundation. I would definitely trust this book, it should be fairly comprehensive.
However I would also highly recommend Derek Molloy's Book.

After that just make sure you get the red lines to positive and you should be good to go!

If you are right about the changes you made you can just rename the file (unless you overwrote the conf file and it's not just being created from the factory); otherwise you should still be able to use this method to restore any files necessary (http://forum.kncminer.com/forum/main-category/main-forum/8941-ugent-who-can-extract-the-emmc-content-from-your-jupiter-for-me/page2)

If you have a serial cable like this, you could watch debug info as you boot, to really see what is going on.
Are you holding down the boot button while the board powers on? I've definitely seen that if something strange has happened to emmc, the board won't try to boot off the SD card any more unless the button is held.

With this setup, keyboard and mouse works out of the box all the time. There were a few instances where it didn't connect to wifi right away. A reboot solved that.

General motion. I want to stream live video from outside my house. I have a http://www.amazon.com/Microsoft-94N-00001-LifeCam-NX-6000-Webcam/dp/B000GOUE7Y which I am trying to work with. I haven't seen the CMUCam5 which looks promising (amazon doesn't say its mp resolution) but I don't want to use any new equipment right now and this will also need a moisture-protective case.

But it seems the problem is the fact that the power supply is non-linear, thus causing interference in the signal. The screen is powered and works just fine, but the touch functionality doesn't. Removing power from the USB hub causes the screen to stop displaying, but allows the wireless mouse to function.
EDIT: Also, it seems that data is also sent through the "power" connection. Plugging the "power" connection into an external power supply and the "touch" connection into the BBB still causes the screen to function, but not the touch functionality.
