The core material EDC, to me would be knife, light and cellphone. But cool keychain gidgets are really nice too.
So I'd say if you have a knife, a good flashlight would be next, then a backup knife and light (one is none, two is one). I like a multi-tool or SAK for my backup knife, and a keychain light for my backup torch.
(In case you're curious, after that I start considering footwear, gloves, hats and other clothing.)

Something to write on is nice. I'm a real child of the digital age, but I still like having an analog recording medium on me. I prefer Pentalic's pocket size books to Moleskine's. They're a little thicker, but they have a flexible cover, and are usually cheaper. Continuing on the writing stuff matter, a sharpie and/or a metallic (ink) sharpie are nice to have. You can get sharpies with stainless steel cases too, which feel nicer to hold, and you're a little less likely to forget somewhere.

I think everybody should carry some sort of bandanna. I carry an off-brand buff (tubular bandanna) and an olive drab shemagh.
I like to carry a small baggie of what I call MacGuyver goods. Paracord (bound up in a hanayawa right now), some gorilla tape and electrical tape wrapped around a card, super glue, a sewing kit, zip ties, twist ties, rubber bands, safety pins, binder clips, and a few 1 quart ziplock freezer bags. (Like hell I'm finding links for all of those.)

I think that's all I could come up with off the top of my head.
Then we are kindred spirits. If I'd had more disposable income when I originally started looking for a bag, I would already have the Adapt pack in hand.
I love everything about the Adapt pack EXCEPT the total lack of organization inside it. It wouldn't even be so bad if there were better options for organization outside of it, but with the shock cord, it doesn't leave much usable space for that without hindering the shock cord.
There are three options that I have come up with, although there may be a better one I haven't yet realized. Here are the drawbacks of each. The pros should already be obvious to you since you've decided you like the bag.
For internal storage, I'm not seeing a lot of options that really stand out to me. Nothing that says, "That's perfect!". There are a couple options out there. The longer I look the more I'm finding as well.
From your statement, I'm guessing you're looking for something to fit inside of the rear pocket that would attach to the loop field in there. Maybe externally on the loop field on the back? Well, I'll address the inner field first.

For the small loop field on the outside of the bag, I'd love to get something like the Maxpedition Hook and Loop Zipper Pockets which would fit nicely up there I'd think (instead of patches).
You could also slap something like a Maxpedition EDC or a Fatty on the side of the bag instead of the rear to retain use of the shock cord.
You could always move the shock cord around though if it's an issue. I was contemplating the usefulness of the cord itself one day, and figured if I ever wanted or needed it on a bag that didn't have it, I could pretty easily source some and run it through any MOLLE/PALS webbing that was on said bag.
As far as internal organization. The best thing I've seen are dapper style organizers. Blue Force Gear makes one that seems to be pretty popular and could be used in conjunction with any Velcro pouches listed above to create a highly customizable, easily swap-able, inner organization sleeve. Since I don't know how well they'd fit on either of the fields mentioned above, this is the place I'm going to also mention Mountain Ridge Gear who also makes a few nice looking velcro backed pouches. The Grid It is another option, although I've heard mixed reviews from people who've tried them. Also, I think it might be a hair larger than the internal size of the Adapt pack. I may be wrong there though.
My biggest issue is that all of these options add up in cost and weight. You end up spending a lot of time sourcing these things and waiting for them to arrive. It drives up the cost of the total bag, and starts to pile up shipping costs if you don't know exactly what you want (buying one at a time) or have to shop several vendors. At what point would it have been better to have just gotten a bag with more organization to start with? Is it a pro or a con to have everything removable?
Basically it comes down to preference. If you absolutely have to have the Adapt pack, do it! The quality is right up there. Once you get it decked out with your pouches you will certainly be able to say it is 'Yours'. However that versatility and modularity will likely hit your wallet a little harder than a bag that can do what you need it to do right out of the gate.
Now personally, I agree. The Adapt pack is basically what I am looking for. However, in order to get it where I will ultimately want it, I'm likely looking at another $50-80 in added pouches, patches, and dappers. Wheras I could take the loss of the ability to sling the bag, and the better color options, and grab a 5.11 Rush 12 and be able to do essentially what I want to do with it without having to buy anything extra....except maybe some shock cord.

For the record, I feel the same that the Cryo is too slippery - which is why I'm super glad Kershaw released a G10 version of it last year.
I also agree that the Tenacious is just a bit too big for EDC - and they do make the Persistence, which is a shrunken version of the Tenacious, with a 2.75 inch blade vs the Tenacious' 3-3/8 inch blade. If you wanna go even smaller, the Ambitious has a 2.25" blade. All 3 knives share a similar design (though the Ambitious is small enough that the proportions might look a little weird to some).

For anyone techy, it is important to have a good set of precision tools. they may not need them all that often, but when you need to fix something, it sucks to not be able to get into it.
This is a very nice, compact, set of precision drive bits that come mounted on a driver. The torx and small phillips bits will get you into most electronic devices. Having a nice set of hex keys is also important for general uses, but torx is more common in electronics. This set is not EDC friendly on your person, but as a student, he probably has a pack they can go in.
What is his opposition to knives? Does he feel he has too many already, he just doesn't think he's interested, or is he not allowed to carry them on his person in most situations? If It's anything other than the last situation, I'd still consider the Victorinox Alox Cadet Swiss Army knife. I didn't think I'd use mine much, but I got it out of Swiss Army nostalgia and swooning over the gorgeous blue that is available now. I keep it in my jacket's breast pocket and use it on an almost daily basis, but have still yet to use the blade on it (I also carry a dedicated knife). I'm really in love with this little tool. It's beautiful. The bottle opener is great. The can opener is great. The nail tool is fantastic (my nails have never been in as good of shape as they have been the past month). And it also has a very decent blade on it.
I would recommend a flashlight, and small multitool.

The Leatherman Style | [Amazon Link] $16.79 is my most used item on my keychain because of the great scissors and minimal toolset. It has none of the tools I don't ever use. If you're looking for a more versitile toolset, look through the remainder of Leatherman's great micro-multi-tool lineup. Try to stay away from Gerber products if at all possible.
Flash-Drive
A flash-drive can be useful as well, but it's hard to find one that is both small and durable. I did a lot of research on which option to buy for quite a while. The grail of USB flash drives is the PQI Tiffy because of its incredible speed and durable housing. Unfortunately, it is nearly impossible to find for sale, and it's also super expensive. I went for the Kingston Datatraveler | [Amazon Link] $10.40, and it's working very well for me.
Fire
I've rarely needed one, but many folks want to carry a fire-starter with them, and there are some small options for your keychain. The Exotac NanoStriker $23.50 is a ferrocerium-based striker, and the True Utility FireStash [Amazon Link] $16.23 is a simple, tiny lighter.
Suspension
Finally, it's nice to have your keys hanging in a comfortable place in your pocket, and not in a bunched-up heap at the bottom. Definitly consider grabbing a P-7 suspension clip $12+shipping. I waited a while to pull the trigger on mine, but I don't regret it.
Another option would be the Obstructures Pry/Open tool $32. It serves as a pry-bar, which you don't yet understand how much you might use after you start carrying one.

P.S. It's great to have a color-scheme for your keychain. It looks fantastic.
I carry a Preon P2 (2xAA) as my daily because it's small enough to fit comfortably in my pocket, but if you're looking for something more powerful, the Streamlight 88031 (2xCR123) is a fine light.
I know it's above your price point, but I have to mention the Fenix PD35 (2xCR123) as well. Of the ~10 lights I own, it's my favorite by a mile.
Both the 88031 and the PD35 come with a pair of batteries and a holster.
There are some decent AA lights out there as well; I can recommend a couple if you're interested. It's important to note that CR123 lights are generally better because the batteries are more suited to the high current required for a bright LED; if battery cost is an issue, look into rechargeable batteries for the CR123 lights.
TLDR: See links; CR123 lights are brighter and last longer; get rechargeable batteries if CR123 is an issue.

There's a ton of organization in it for carrying lots of stuff, plus it's loaded with Velcro so you can either use Velcro add-on's or use their Tactigami to convert anything Molle to attach to their velcro.
Organizers - The Gamut is great but you might want to throw in something like a Maxpedition EDC/Beefy/Fatty to organize tools and supplies as needed, plus you can take them out of the bag if you want to be more mobile. E.G. leave bag in car but take IT toolkit with you to a site.
Tools:
Small light with multiple settings you so can use low settings for close up work with minimal reflection, or full brightness for other uses. Lots of lights will work for this purpose, headlamps work even better for hands-free but you'll look like a dork.
Then you have the EDC items you'll hear most people say:
What do you use the Skeletool most for?
If you use the knife on it constantly and daily, then yeah, get a good knife. If the stuff that you do cut makes you nervous with the Skeletool then definitely get a dedicated knife.
If you use the bit driver or pliers on the Skeletool the most then you probably don't need to carry a dedicated knife.
Give the Sage 5 a good look as well if you are considering the Para3. I'd also strongly recommend finding a Spyderco/Benchmade/Zero Tolerance dealer and fondling a bunch of knives before making a decision on which knife to buy.
If you have never carried a dedicated knife before it would be a good idea to buy a cheaper knife or two before spending $100+ on a knife.

Try some under $30 knives, pick one that looks like something you would like to carry, and pick something that is dang near the polar opposite. It will let you know what you like in a knife much cheaper. Differences in blade size, blade shape, handle shape and how they are used might change your opinion on what you think you need in a knife after using a dedicated knife for awhile. After that you can make a truly informed decision on a high-end knife.

Just a few notes:
I recommend this flash drive. Super small, durable, easy to carry. Plus it looks great.
For a knife, a Spyderco Ladybug or Dragonfly would be good places to start. The Ladybug is really small but it takes and holds an edge well and I've used mine for all sorts of shit. Very much a keychain knife. The Dragonfly is bigger and has a clip, so there are more carry options, but it also takes up more space. If space isn't a concern, I'd opt for a Spyderco Delica or Endura. All these knives have VG-10 steel, which offers the best bang for your buck (in my opinion) until you start getting into the higher-end knives. You could also opt for a multi-tool, in which case I'd suggest a Leatherman Juice or Squirt.
As for a watch, it really depends on your needs. Are you looking for stylish or practical?
Get an A&P ring for all your gadgets. I use a bunch of size .5 Nite-Ize s-biners to attach all of my stuff to my ring, which is nice because it makes it really easy to remove/add things as you need to. An alternative to the A&P ring would be a Lucky Line ring.
Also, one unsolicited recommendation: get a Gerber Shard. They're five bucks and incredibly useful. One of the best purchases I've ever made.

I prefer the Amazon Basic USB battery packs to the Anker ones, having bought both. The amazon ones are similar capacity but in a much better form factor for pocketing (taller and wider but more slender). I have both the 10K and 5.6K and the 5.6K is a lot more pocket friendly carry but for backpack the 10K is great.
For cables I carry two 6 inch from monoprice:
Which lets me pretty much connect to any current power source now and for the foreseeable future. To connect to devices I actually use I found this USB-C to Micro-USB converter. Was the only one I could find that went the "right way", the rest seem to go from Micro-USB to USB-C. Finally an Apple Micro-USB to Lightning adapter for charging the phone.
All told about one foot worth of USB cables and two dongles lets me connect to and charge just about anything I can imagine. Throw an OLight USB charger in with it and you can charge lithium ion and NiMH batteries as well.
Everything above fits easily in a Maxpedition Micro that you can just toss in a backpack or in your back pocket with room to spare (small first aid kit, wet wipes, whatever).

I was in a similar place as you. Here's what I got:
I wanted a small EDC that I could fit into all my pockets. It's not for everyone, but it's worked out really well for me. I use the pen almost daily, and even though it's only my third favorite in terms of writing, always having a pen on me is awesome. The Mirca has been great for just having a decent pair of scissors and a pocket knife. The other features will pay for itself when the time comes. The notebook I keep in my back pocket with the pen. It goes with always having something to write with, I now have something to write on.
I really should post my EDC soon, seeing as this sub was what inspired me to pick up those items.
Kingston DTSE9 - Small little metal 16GB USB drive that's meant to go on your keys. I've had mine for 3 years and I love it. It's gets this really nice beaten-up, stonewashed finish after rubbing on your keys for awhile. You can see how small it is on my keys here.
Fenix E12 - Compact single AA flashlight that is a great size for putting in your pocket/bag. I have the previous model, the E11, and I love it. Fairly bright for a single AA.
Leatherman Bit Set - I just recently bought this for myself, and it's amazing. I have a Leatherman Wave and a Skeletool CX which use Leatherman bits; some of the lower end Leathermans don't use these. This comes with torx, phillips, flat, hex, and small eyeglass bits.
Solar Panel Cell Phone Charger - I keep this exact model in my backpack with a 6" USB cable. It's basically just a small solar panel with a USB port. Really nice build quality for the price, and it works great. It can charge my phone twice without needing to be charged via computer or sunlight.
I think all of this is under $80 cumulatively.
If you want to still keep your work keys on a separate ring from your house keys, you could try something like the Free Key System.
Otherwise, you could try something like the Keysmart, and put your 5 keys in that, and then just have that, the car key, and the fob on the ring.
I personally use the Keysmart, and it's been great so far. I've had mine for a few months already, and it's held up great. My best friend has had one for several years, and his is also in great condition.
I also recommend a suspension clip, I've been using this one by Keysmart recently, so I just drop my keys in my pocket but hook them on the top of my pocket. That makes it easier to pull the keys out of your pocket, and also keeps them dangling in your pocket as opposed to bunching up at the bottom.

I daily carry a GORUCK GR1. I chose this pack because of how ridiculously overbuilt it is. Prior to getting the GR1, I carried less and I generally still couldn't go more than 6 months at best without ripping or destroying my packs. I also like that it doesn't have much built in organization. I prefer to create my own organizational system rather than use the one mandated by the pack. This is the primary reason I chose this over similar high quality options such as the Tom Bihn Synapse 25.
Also, I know there is a serious lack of cool hacking tools. Unfortunately I am currently in a more defensive than offensive cybersecurity position, so I don't really carry a lot of stuff around with me like I used to when I was red team.
On the front you can see that I have a Grimloc biner in case I need to attach anything to my pack. I also have a Gonex water bottle pouch and a large water bottle. On the back of the pack I have a pouch with my EDC Zebralight on the shoulder strap for easy access while wearing the ruck.
Opening the pack up, I have my tool pouch attached to the internal MOLLE webbing at the top as well as work gloves, a waterproof pack cover, rain coat, and umbrella. Additionally, I have a packing cube full of clothes. The packing cube isn't a usual part of my EDC, but I had the bag packed for an overnight trip so I thought I'd leave it in the picture to show what a few days worth of clothes looked like packed in the bag.
Under the flap on my admin pouch and inside the admin pouch you can see my primary toolkit. It's designed to have just about anything I would need for basic repairs throughout a day. I'm not handyman or anything, but I like to be able to solve just about any basic problem with just what is in the pouch. If I'm away from home or my car where I have more in-depth toolboxes, I can still solve most issues I run into.
There are two inner pockets. The mesh pocket has several micro USB and USB-C charging cords, an HDMI cable, cigarette lighter charging plug, and a wall charging plug. The top pocket, as well as the outer slant pocket are filled with assorted items that I want quick access to.
I know this will get buried but I have decided to revamp my whole EDC.

I carry very similar items as you do, also in my left pocket, and they fit perfectly in a BladeArt Mission Wallet. The black nylon version has served me well for the past three years. Last week I upgraded to brown leather.

With the Mission Wallet organizer, I appreciate the fact that I can reach into my pocket, and withdraw solely with my pen, or solely with my light, or solely with my Leatherman, without having to take out the organizer.
Something like the Maxpedition Micro Pocket Organizer is the right size to carry my gear, but since my stuff would be zippered inside, I would need to remove the organizer from my pocket and then open it up in order to retreive my gear. I much rather prefer one-handed-item-retrieval.
With the leather version, I had to initially stretch the leather get my stuff to fit. My gear now fits great, but I'm still breaking in it in order to get to the point of one-handed-retrieval.
The mission wallet also has a zippered compartment to fit some credit cards, license, folded cash, etc.

If you want assisted opening, Kershaw is your primary go-to knife company. Anything with "SpeedSafe" is their assisted opening mechanism. Bonus points is that SpeedSafe is legal in all 50 states (although the knife itself might not be due to length).
I would highly recommend the Kershaw Knockout. It's one hell of a nice blade with a slim profile (so it doesn't get in the way of reaching into your pockets and pulling things out), doesn't weigh much, and kicks hard when opening.
The Kershaw Shallot is still my favorite carry knife despite owning over a dozen production folders and knives that cost 3-4 times as much. It has a slight recurve in the blade, it's thin, it's an amazing slicer, doesn't weigh much, and deploys fast. It doesn't have left-hand pocket clip carry, however.
Another is the Kershaw Blur which is a bit of a beefier recurve bladed knife that is a non-flipper (deployment with thumb studs only). One of Kershaw's most popular models, after the Leek. Keep in mind that the grip-y "TracTech" inserts that the Blur has is kinda like more dense and rougher cork. It can tear up and wear away at your pant's pocket over time. Like the Shallot, it also does not have lefthanded pocket clip carry.
As long as you use it often and in front of your peers so that they get used to you having it as a tool and not as a weapon any knife is appropriate for the office as long as the rules of the company say so.
That beimg said. My favorite compact little knife that I carry everyday is the CRKT Squid.
It is a small knife that can cut boxes and letters easily and just feels good in the hand.
I also recommend uou get a sharpener to maintain your blade but as you're probably not going to use your knife that often I don't see it necessary. Hope that helps :)
I would recommend the Gerber Artifact over the Shard. They are essentially the same tool but the Artifact has a built in x-acto blade holder for small cutting tasks. It’s great for tape or anything that would gum up another knife. Also, I would get a light that uses a AA or AAA battery as they are easier to come by then the button cells in the Streamlight Nano (I am currently using a Fenix E01 and it’s a great little light)
DODOcase Durables Wallet for iPhone - Just started carrying this a few weeks ago when I found out my SwitchEasy Tone case was still allowing grit in and scratching the back of my phone. So far so good.
Fisher Space Bullet Pen - Always heard good things about this pen, it was smaller than I expected but that ended up being a good thing. Very happy with it.
Leatherman Micra - Perfect size for a keyring multitool, I can't deal with a ton of bulk in my pockets and this gets the job done. I'm considering modding some of my house keys on to it soon.
Standard VW keyring with keys, the USB dongle is a password key for my work laptop, nothing special.
Nice Walther, nice knife. You could go with a standard carabiner or an S-biner, both available at Home Depot, both like to stay closed. I use a Freekey system that hangs from a standard carabiner, myself. Keybars and Keysmarts are pretty popular around here and they seem like they are worth looking into.

Hope that helps!! I have a couple Streamlights and I am happy with them. On a budget (sub $50-80) they are great lights. A lot of people (non-tactical) like Foursevens. Never used one. If you aren't afraid of loosing it they seem like fantastic lights. If you can afford it and you are in tactical or just rugged situations Surefire makes unbelievably good flashlights... but they cost a lot.

I had a similar problem and wound up going the belt holster route. I put pocket dumps of work and day off. I went that route because I wanted to minimize the number of items in each pocket for quick retrieval, and wound up with my phone getting a pocket of its own (to save the screen), my keys and wallet in the other front pocket. and my knife in my back pocket.
There are a couple options for pocket organizers if you don't go the holster route. Precogvision's link is a prettier one, and Skinth makes something similar in nylon. These have the advantage in that you can reach in and grab something without necessarily pulling the whole organizer from your pocket -- they reduce your carrying capacity, but allow easier access to what you have. One of those would handle your knife, light, pen, and comb just fine, but then leaves you with putting a wallet or phone in a back pocket.
If you don't mind having an extra thing to pull out of your pocket before you get access to your stuff, several companies make small pocket pouches. Maxpedition makes a couple that look fine, and would hold everything not in the wallet pocket. But it's an extra thing to open before getting at your phone, pen, whatever, and then you're juggling all your stuff in hand as you retrieve and replace the item you're pulling out. I wouldn't like it, but a lot of people do and it's by far the least expensive option so there's no reason not to try and and see if it's for you.

Bro, it'll be okay. I understand why losing a 30 dollar item, much less a pen, would be upsetting, but almost any of these pens are going to be just as nice, especially if you just get the chrome bullet instead of the titanium chrome. I recommend either getting the original or a Pilot G2, which is the first pen that was in the first link that I listed. Hope you find something you like.

Yep 4sevens P2 2AAA with endcap switch is what you want. You can also buy a P1 1AAA and then buy the endcap switch and have a very small and capable light. Ive carried the P2 for a year its perfect. It's about the size of a gel pen and BRIGHT

I'd recomend a 2xAAA penlight. I used to EDC a CR123 light and it was super bulky. Penlights are way more conspicuous, smaller, and maybe easier to hold and control.

Your flashlight now seems really good actually. I would recommend the foursevens preon 2. I have it and it's awesome.
As for knives look into the cold steel voyager series. The pretty cheap but have a good lock and come in 3, 4, or 5.5 inch sizes.

When he first bought it from a Japanese market, it was $99. But it comes with a forever lifetime warranty, and is now less than $14.00. It will write no matter what (upside down, on wet surfaces, freezing or super hot temp, etc).
Also, with a bic pen as tactical stated, you can actually mod it, so it is half (or even less) it's regular size. Just need some cutting and a little cauterization. Let us know what you decide :)
No information included about your desired price range so I'll just throw out a few suggestions. G-Shock is a solid choice - my favorite is the GW6900 as it is 5 buttons (dedicated light button), solar powered, and sets itself every night to the atomic clock. A slimmer option is the GWM-5610 with the same features except for the dedicated light button. These also have non-atomic non-solar versions for about half the price DW6900 and DW5600 which both come in around $45. These are classic models and won't draw unwanted attention.
If you're looking for something analog, while I hate to recommend another Casio, the MDV-106 dive watch is really hard to beat for 40-50 bucks. Water resistant to 200 meters, real functioning diver's timing bezel, applied indices, rubber strap... it's highly regarded at this price point. Good luck!

Everyday Carry
My smallest set of gear that I always carry in my pockets consists of a knife, keychain, wallet and phone.
Everyweek Carry
In addition to my EDC, my near-equally used Everyweek Carry offers more functionality and is typically carried in a Chrome Citizen which has an asinine phrase painted on the front.
Additionally carrying a Maxpedition Micro Organizer and old camera case on the front strap.

All items shown fit into the provided pockets, which means the primary compartment is devoted to the small number of day to day items (eg hoodie, purchased goods, lunchbox from work, toiletries, MacBook Air, etc) that are easily swapped and unloaded.

From what I can tell, for a "concealed" knife the blade limit is 4" - the 2.5" is only for on school grounds. So unless you're a student, you can get something with a longer blade.
And in that case I recommend the Ontario Rat Model II. It's $30 instead of $20, but mine has done me well for a few years now.
If you are a student, maybe go with a Kershaw Shuffle from Walmart or Dicks or something. My girlfriend has one of those and likes it well enough.

albeit without the pliers. It's aimed at IT sort of work. You might also consider a mini bit set like this one I have that and it's really nice. Wide selection of drivers and great quality, especially for the size. Though also minus the pliers.THIS ONE is on my Amazon wish list. If it's good enough for pilots, should be good enough for us!
A brass key hook of choice and the FreeKey System is cheap, space efficient, and pretty quiet. As a bonus, you can operate your hanging car key fob without having to reach into your pockets.

I highly recommend the Wiha 77790 Ultra Driver Multi Tool. Be sure to read the comparison chart to understand the different bit combinations available. I use the Tradesman model.
If you need something a little smaller consider the Wiha 75093 16 Piece System 4 ESD Slotted, Phillips and Torx Micro Bit Set either on its own or in addition.
If you’re looking for a good set of precision drivers I recently acquired the Xiaomi Wiha Precision Screwdriver Set, 24 Magnetic Driver Bit Set, Pocket Screwdriver Tool Set, Mini Screwdriver Kit, Repair Tool Kit for Electronics and am very pleased with them. If you’re willing to wait and run the risk of receiving a counterfeit product, you can also find this set (as I did) on Ali Express for a few less dollars.
FWIW I carried pocket knives on the NYC Subways for over 20 years without once attracting attention.
If you carry keys, get yourself a Kingston flash drive. This thing is awesome. Combine it with a Flat Gate Clip and you have win.
I'm currently a big fan of the Distl Union Wally, I just wish the leather was a bit higher quality. Been carrying it for about a year now and it's already showing lots of fade where the corners of the card rub. Haven't found one I like better. Definitely not a BIFL candidate.

That's a lot of stuff to carry in your wallet all the time. If your goal was to slim down the wallet, you're going to have to slim down the load. For example, find a pick gauge you feel comfortable using for both guitar and bass, scales can be pulled up online in seconds right from your smartphone, coupons tend to end up expired in the wallet before you remember to use them, ditch the coupons. Why not a pocket knife instead of one in your wallet? Honestly, you sound more like you could use and edc pack of some sort rather than a wallet.

My personal solution is to keep a Leatherman Wave with a Leatherman pocket clip in my EDC backpack along with a Leatherman Bit Kit that I've modified with a Nite Ize pocket clip and some gorilla tape. Anytime I need to do some screw driving I just clip the wave and bits onto my pocket and they're incredibly accessible.

Skillcraft B3? It's a three in one type deal with black ink, red ink, and a mechanical pencil+eraser. Sounds sort of cheesy but it actually works really well and feels quality. I write quite a bit for my job and it is really handy to have red ink on hand, even if you don't need it often.

There are tons of videos on YouTube showcasing size and items most people like to put in them. This would be worth looking into. Some other reputable brands I have seen are Vanquest and Condor. Personally, I use the EDC organizer from Maxpedition in my 5.11 Rush 12 backpack. I highly recommend it.
The Leatherman Wave, the flashlight, the Fisher Space pen, the Gerber knife, and the flashdrive all fit into the Nylon Sheath that comes with the Leatherman.
EDIT: How they fit in the leatherman sheath.
The sheath has a narrow pocket behind where the leatherman goes. It is meant for an extra set of bits for the screwdriver. The Gerber knife fits in there really well. There is a small pocket behind the velcro where I keep the flashdrive. There are 2 elastic tubes on either side that work really well for holding my pen and light. The paracord helps me to grab the right tool just by feel.
I usually carry a Kershaw Blur, but I am carrying the Gerber for a few years in preparation to give it to my son. (for added sentimental value)

This small knife does the job without taking up much bulk in your pocket or EDC. And if you misplace it, it won't cost an arm and a leg to replace.
This light is fairly bright and is easy to use. Twist on/off. No fancy modes with this light. Waterproof and shock resistant in a compact package that runs on just a AAA battery. Also easy to replace if it mysteriously disappears.
This pen doesn't need much of a story. It's cheap. It writes smooth. It conquers.
This is a nice little watch for the price. It's tough and tells the time even in harsh conditions. If you somehow manage to break it or the battery dies, it's not going to break the bank to replace.

Don't carry much in the wallet department so a rubber band or binder clip would do the job. That'd be less than $0.10. Do the math!
So that's a grand total of $50. Excluding a phone or CCW since OP stated that isn't affected.

Clippers? Do you mean nail clippers? Because those are incredibly uncommon on multitools. I can't think of one off the top of my head that has one.
The other tools all show up on the Vic Classic and the Leatherman Style CS, Micra, and Style. None of those have pliers, though. You didn't mention them, but if you want pliers, a knife, and tweezers on the same tool I think the Gerber Dime is one of the rare few (only?) to do that. Despite being Gerber, I hear it's OK, but take that with a grain of salt; I've never used one.

I use my Rush 12 as my edc bag, not to big, not to small. I can easily fit whatever i need for the day plus my Toshiba Satellite without any problems whatsoever. This bag has a pocket for everything and you can always get some MOLLE compatible pouches to increase space.

You can find them cheaper in the US if you're from there. They're available usually all over the world. Just be careful when using Deet products (ex. mosquito repellent) since it eats away at the resin.
If you're looking for an analog watch that you can beat around I'd say this Seiko 5 SNK809. It will also fit smaller wrists not to mention its probably one of the cheapest reliable automatic watches available from a reputable company.
Again there are many straps for both watches and a few different colours.

I carry the Niteize Doohickey and it works great for what your describing.
I have a leatherman brewzer, its barely larger than a standard key and it lays flat on my keyring. Also, believe me, if you're going to actually open bottles with it, you want it to be a thick piece of metal so it pops the cap off instead of just bending it. I have a gerber shard as well and it tends to bend bottle caps off because it is too thin.
Here's another similar thing, with slightly better ergonomics than the brewzer since you can quick-release it. If you can get past the "moving part" anyway.

Discreet and light weight are also subjective. Do you carry a bag on you every day? or are you wearing cargo pants every day? or does all this have to get stuffed in the pockets of your jeans?
A lot of these things are completely personal choices and as such you might take a step back and evaluate what you have and consider what you find wrong with your current choices.

Pens. People recommend Fisher Space Pens such as the one I linked. They're quality pens, durable, stylish and refillable. I personally carry grey Bic disposables because people steal them or I lose them.
Multi-tool...I suggest Leatherman. Again it's subjective based on the tools that you need. Take a look at the Leatherman website. They have a good tool selector based on size and number of tools you want/need. My Skeletool CX has always served me well.
A way to carry keys? What's wrong with how you carry them now? If you're stuffing them in your pocket traditional key rings are still fine. Carrying them of body? on a bag? Then some sort of carabiner works, like the Keybiner or some variation. Don't want something rattling around? The Key-bar is nice if you don't have giant keys.
I've never seen a quality pen & light combo in one, but then again I've never really looked. Have you considered a Fisher Space pen, and a small AAA flashlight? Both are compact, inexpensive, and usually of good quality.

I've started carrying a Leatherman Micra and love it. I carry a yoyo everyday, so the tweezers and scissors get a lot of use. Different strokes/folks but I can't think of what I'd use small pliers for more than small scissors.

Couple of options off the top of my head.
I own the Freekey system and dig it for not destroying my nails trying to get keys on them, but for organization needs, you may want to go with the other two.

also, try to fix one or two days (depends of how much you use your zippo) for filling days, that way you wont need a backup lighter. or just get some kind of a pocked organizer like a maxpedition mini or maxpedition micro, for what i see that is more than enough for you

I have a DW5600E-1V and would strongly recommend it (if you're flexible about the second hand). I'm not a fan of a lot of the styling of the analog G-Shocks, but there might be something that catches your eye.
I found the mechanical pencil somewhere in Qatar before I got my end destination, turns out it's a rather expensive one so I hung on to it.

Light - I don't have a good one for this yet. Can someone recommend a small AAA light with a power button (vs twist)? I have a twist one and it kept getting turned on in my pocket.
I'm an advocate for a good flashlight. This one is concealable, is bright enough to flash blind a person, and can be used as an impact weapon in case someone gets too close.

Casio G-Shock. DW5600 is less than $50. If you step up to the GWM5610, you'll get the same watch with solar power and atomic timekeeping for around $90-ish.
