I have an extremely similar setup in my 1999 Ski Nautique, minus the tower. I would have loved help picking out equipment/installing, but didn't have any available, so had to learn as I went.
Head Unit - I basically got the older version of this. Make sure what you get has 6 pre-outs Head Unit $120
Amp - Go with a 5 channel amp to save space, I bought this one Polk 5 Channel $280
Speakers - 2 sets of these, which sound incredibly clear Polk 6.5 $250
Sub - I put together a sub from components. You will need sub, box, and grill. I'll link the sub I got but don't remember the box or grill. Went with 10 inch to save space, but it sounds great and is clear/sloud. Sub Around $120
Speaker Wire - Went with 14 guage, not sure what others would recommend here Wire $25
Amp Kit - Not sure what difference is between grades with these Kit $33
Basically, I had about the same budget, and it came to about $800-$900, I think prices have changed a bit since then.
I really went with clarity over loudness because I can't stand turning up the radio and hearing distortion, but this setup is both clear and very loud. I have gotten a lot of compliments on it.
To add tower speakers later you will probably need another amp, and maybe an alternator, not totally sure on that, if someone else has more advice.

I picked up a Slingshot Terrain and Rad bindings last year, Amazon has the 2016 model for $240. You might be able to find deals on the 2017 as well.
It's a great board, tons of fun for flat water, I was a little concerned that it didn't have fins until I actually rode it. The main issue I've found with bindings is how easy they are to get on and lace up and how well they stay tight, my old pair had two sets of cinches on each boot which were sort of a pain and they would constantly get loose whole I rode. The Rads are way more secure with the single cinch laces and the big velcro strap they're also super comfy which for me is the most important thing.

I have some Amazon coupons so that seems like a really good price with the handle.
And our ski rope is getting old, so might as well get a wakeboard one if it's not going to cost a lot.
If you have a decent camera on your phone, a DJI Osmo Mobile 2 gimbal has some really slick features for around $140.
It has a standard tripod 1/4" mount on the bottom, so slap a quick release plate on it for easy removal, and then a camera mount clamp of some sort--this is the largest I could find (clamps up to a 4" pipe) as most camera clamps aren't made for pipe the diameter of a wakeboard tower, but measure yours a figure out what would work as the smaller clamps are significantly cheaper.
You could probably get away building this rig for around $200. All depends on your phone though. I'm running the Osmo with my iPhone X and it is pretty sick--and I'm a video editor by trade and do a lot of motorsports stuff.
Are kite tubes still a thing? We had a the first generation of them and seemed to beat ourselves up pretty well.
Don't get the Molecule, it is a pretty boring towable. I typically stick to the flat tubes like this.

Broken ankles are no fun. I broke mine coming up short on too many tantrums one day a few years ago. Last one cracked it. For the next season I rode with a lace up ankle support inside my boot. It was this one

I feel like it helped a lot.
Another piece of advice I've heard but didn't use is to ride with your bindings loose. That way you eject easier. I felt it deterred my riding ability so I didn't use it.
We used to have this tube (probably 15 years ago now). It was a big funnel shaped tube where the smaller end would face the boat and you could climb inside or stand up on the back. There were handles inside. If you got caught in the wake while the boat was circling it would spin the tube around like some crazy death machine. A short Google search I couldn't find anything. But it was an awesome tube.

In reality, the engine (or engine heat exchanger) would really be in a better situation if the water were warmer than the 80s; the extreme difference is one of the concerns of a hotter thermostat. It's likely the intake water could cool the air first, engine second, and exhaust last, with no concerns of heat soak.
You're right about heat soak though; keeping the engine cool when the motor is off is a major concern. I've contemplated what using an electric pump would change; lower drag, higher thermostat, less cavitation.

No other binding I have has a separate footbed. If you look in the picture of the binding you can actually see that the footbed isn't attached to where the binding attaches to the board. When I took the board off in the water, the footbed fell out w/o me knowing ..
