I can also tell you that there's no noticeable performance hit with a 1080 directly connected to my Asrock Fatal1ty ITX motherboard or connected through the riser. Unfortunately that one doesn't exist anymore but you should be able to find something similar.
What you're specifically looking for is PCIE Bifurcation, BUT you need to make sure your motherboard supports it. My Asrock does, after a BIOS config change, but the high end gamer ITX motherboards from Asus ROG don't apparently. So assuming Asrock put the same effort in your H97M, then you'll be okay.
The other option is to do what others have suggested and convert your m.2 slot into a PCIE slot. My single m.2 is used so that wasn't an option for me.

It would cut my lanes for the GPU down to 8x, but I'm curious how it would work. It's not a long term solution, but I'm curious if it would help for now. Think that's worth trying?

Same build but I would only change the ram to this,same price for better performance and the build is over budget with 1080 ti based on 1080 ti gigabyte blower style card,I would suggest looking at second market before prices start to rise up.
I'm a bit worried about the PSU not because it's not enough,far from it,the reason I'm worried is more about it being stressed,if you will be 16 hours a day on it at 5.*ghz get 750w :s as 50% usage is ideal;necessary,no;ideal,yes. Something to note it has to be SFX type not ATX as the case only supports SFX
As for secondary card you can try fitting something like this but i'm not sure of it's compatibility or where to mount as i'm not familiar with it.
Edit: Don't forget to buy the extra fans.
