I understand the fine line you are walking. I believe that Christians should take skepticism, in the modern sense, more seriously, though. In multiple spots in the New Testament, we are told that we should question the claims of any prophets.
That said, we also should recognize the limits of skepticism. It's specifically an approach to the natural world, and not really equipped to ask bigger questions about the existence of God, Himself.
One of the books I found very helpful, was Archimedes to Hawking: Laws of Science and the Great Minds Behind Them. It's not a religious book, but the author does frequently write about the various approaches to faith of many great scientists, and also spend some time on the philosophical questions about the limits of what science can answer. Maybe you'll find it helpful, too.
