Forget about continuity, universes, timelines, etc; it's all very confusing, even to creators/fans. Don’t try to read everything, else you'll be wading through decades of mediocre comics for too long. Remember, there are SO MANY other characters, series, and publishers to explore.

First appearances/origins aren’t always good starting points. Creative teams change often and characters get re-worked e.g. never caring about Hawkeye until Fraction & Aja’s interpretation. Focus on well-received and relatively self-contained series. Pick an interesting character or team and seek their “greatest hits” stories. You may still encounter the occasional unexplained reference/character, but it’s best to just ride along or just Wiki if you must.

I can't recommend the first few Batwoman trades enough, she's one of the best new characters in awhile. She doesn't have a big history, so just start at the begining of her solo comic with Batwoman: Elegy which is just before the New 52. It continues in the New 52 with her second volume Hydrology and goes from there untnil now. Get them, love them, and then prepare for a bit of heart wrench at the end of volume 4

The first arc of Trees by Warren Ellis has several LGBT characters, including some trans folk. I thought it was pretty interesting. It's collected here.

Also, Kaptara isn't out yet - the first issue is next month - but the main character is gay. Obviously it's not out yet, but I like the creators quite a bit.

As far as Batwoman, the Pre-New52 arc was much better than the New 52 stories, imo. It can be found here. Greg Rucka is a much better writer than JH Williams III and co.

Which reminds me, Gotham Central by Rucka and Brubaker features a LGBT lead character. And it's really good. One of the story arc deals with the characters sexual orientation being outted.

Tim Seeley and Tom King's Grayson is one of DC's best ongoings, if not the best. It's a swashbuckling spy story with a lot of character and subtlety. Kyle Higgins' Nightwing series before that is also generally good, starting with Nightwing Vol. 1: Traps and Trapezes.
Genevieve's Catwoman run starting with #35 in an intricate mob drama.
Gotham Academy is a fun little "Scooby-Doo-meets-Harry-Potter" teen mystery book with some gorgeous art.
Gotham by Midnight is an X-Files-esque series about a team of cops that investigate the paranormal. Very interesting art style.

As for Batwoman, you can't go wrong with Greg Rucka's Batwoman: Elegy. The first few trades of the New 52 series (before JH Williams left the title) are also worth reading, starting with Batwoman, Vol. 1: Hydrology.

Current Batwoman has been a pretty solid story, but I'd read it for the art alone. Start with Elegy, it's pre New 52, but continuity ties with it.

I've greatly enjoyed current Batgirl with Barbra, and I enjoyed her Year One book as well. If you like Stephanie Brown, her run is really great as well.

Bloodspell, the Black Canary/Zatanna book was fun as well.

From your pull I'm only following Batman. It has Scott Snyder behind it, so you'll definitely wanna stay with that. Dark Knight has gotten plenty bad reviews, so you're not alone. Batman and Robin I've heard is alright. Detective Comics may begin to slip soon though. Tony Daniel doesn't have the best Batman track record. Also worth checking out is Batwoman. For the most part you can kinda start with #1, but it's far more rewarding to read Batwoman: Elegy first.

Most of these will be cheaper on instocktrades.com or varoius other websites, so you might want to shop around.
