There are pet-doors designed and weatherstripped to be through-wall.

Pet doors that are designed to fit partially opened glass sliders have a few issues: unconditioned air, dust, and insects going through the open space between the two glass panes; security; and restricted opening for human use.

If you have (or can hire) the skills to decently patch a wall, then there should be no problem at all on the inside of the house making it look like a doggie-door was never there. On the outside, that kind of depends upon the siding materials if you want a truly invisible repair. Having lived in neighborhoods with vestigial milk chutes etc.; I don't think people think twice about a random weatherproof panel covering up a low former opening on the back or non-visible-from-the-street side of a house, as long as the repair is weathertight and insulated as well as the rest of the wall. But good siding repair is not very hard if you can find matching material.
