The expansion of the universe isn't really measured with clocks. The large scale expansion is generally measured using type 1A supernovae. It's possible to calculate their luminosity by examining the rate at which the explosion happens, and then it's a pretty simple step to compare the luminosity with the apparent brightness and figure out how far away the supernova is.
When you graph the distances to observed Type 1A supernovae against the speed at which they're moving away from Earth (using the amount of redshift in their spectrograms) and compare it to what Hubble's constant predicts, you get a slight discrepancy at high redshifts. Putting everything together, the data shows that Hubble's constant isn't exactly constant, and the rate at which the universe is expanding is higher now than it was a hundred million years ago.
Of course this brings up the question "why is the expansion accelerating?" If you're interested in digging deeper, "The Four Percent Universe" documents the discovery of dark matter, energy, and their relationship to this phenomenon. Pretty interesting read.
