I have had the same question. I would not file it down though. I think that would damage the sd card or cause a short and possibly damage the computer while it is in.

I did find this yesterday, not sure if this would still stick out though...

It is a micro sd card adapter with a low profile. It is meant for the Macbook Air, although it should work fine for the arm chromebook. Some reviews for these low profile reviews have said it still sticks out in the air....which I don't want if I buy it. It is also expensive considering you need to still buy the micro card.

Does anyone else have experience with this low profile micro card adapter?

Well technically the computers have SD card readers. With an SD card it sticks out a quarter of an inch. However, I found this awesome adapter that lets you use a microSD card and it sits flush with the computer.

Depending on your storage speed requirements, you could partition the drive for MacOS and Windows and then store your media files (mp3s, photos) on an SD card. There are some great products that mount flush.

Also SD cards with the right form-factor to fit nearly flush.

Of course, if you have the money, I love the Haswell based MacBookPro13" retina. The battery lasts all day, the screen is gorgeous and with the 512GB SSD, it has room to breath. It is truly a workhorse that is very light and portable. I run virtual machines on it for all sorts of engineering tasks including Windows and Linux VMs. They run as fast as native installs.
