I like where your head is at, I think the multiple sensor route would be giving off false positives and become a nightmare to accurately track your pets if say multiple ins and outs happened in quick succession.

I think you could accomplish your goal if you used these Bluetooth presence detectors: https://www.happybubbles.tech/presence/detector

Pair them all to a Raspberry Pi and you could get your system to send you alerts based on rules you set or just log in and see which tags have the strongest signals in whatever room you have the presence detectors in.

It reminds me of an RFID system one of the companies I worked for put in at this hospital. It basically told you exactly what part of the building each one of your assets was in. It worked well but was tens of thousands of dollars. I think the few hundred this setup I proposed here would serve you just fine though.
