Since they're not precision edged dice, as long as the paint doesn't have a noticeable lump on one side it shouldn't affect the weight too much. I'd be more concerned with the way the paint chips off over time. Scuffs and scrapes are going to be pretty visible.
I can't think of a good way to keep most of the die the painted colour while keeping all numbers visible (unless you're planning to have a spot on each number-face.
The opposite effect would be somewhat easier, using a bingo marker or permanent marker with a round flat tip to place a circle of colour onto the die. It would make it look like a billiard cue ball.
Hole reinforcer stickers might save you a lot of time and effort.
