I have a similar issue, but it was caused by getting my ankle joint crushed. As others said, lifting shoes are a big help. I use these.

Also, the lower you go when squatting, the more ankle flexibility is required. You don't need to squat ass-to-grass -- if you can just get your thighs to break parallel while wearing lifting shoes, that's good enough.
