I'm curious as to how you have the pi powered. Are you just running a power cable from outside or using an adapter? I've been thinking about going molex to usb for a similar project. Did you use any special parts/cables?
The way I did it on my media server, I chopped an old molex fan adapter and soldered the 12v and ground to the input on my led controller. If you're using an Arduino, I'll assume you have some jumper wires around... Splice/solder/connect however you're comfortable one of those jumpers to the positive and another to the ground. If you're unfamiliar, with the psu's female molex connector facing you flat end down, angled end up, the pins are

If you use a fan adapter like I did, the fan connectors are the 12v and ground.
Or, you can buy premade connectors and use those.

If you want to rewire both to a single connector, you can. The pin tool will make it a lot easier than trying to pull them out with a paper clip.
They have USB powered led strips that you can change color by remote. Mine has white amongst other colors. I stickied the led around the inside and ran the USB to a port that hid the wire. Hope that helps the question of not having a header issue.
They have different lengths you can just cut the excess you don't need. I had a bunch of scraps from a friend and soldered them together to make one whole strip.

How about using one of these?
(Edit: Although I realize that 500mW from the motherboard probably isn't enough to properly charge. Better to get one of THESE that will let the tablet pull whatever wattage it needs from your PSU.)
