So this happens to be what my dissertation is about. Here are some good resources.

/u/RealityApologist has already mentioned Everything Must Go. Basically there is a camp that argues for what is known as "naturalized metaphysics." Ladyman et al are squarely placed in this camp. A great place to start when it comes to this view is this issue of Philosophical Studies, which is devoted to metaphysics and science.

Another great critique of the analytic metaphysical method is an article by Uriah Krieger called "The Epistemological Challenge of Revisionary Metaphysics".

There are also some good survey-ish papers on the methodology of analytic metaphysics. Daniel Nolan writes some really good stuff about methodology. Check out his paper, "Method in Analytic Metaphysics". Jessica Wilson also has an excellent paper called "Three Dogmas of Metaphysical Methodology".

Regarding intuition, /u/wokeupabug mentioned the well known critique, Philosophy Without Intuitions by Herman Cappelen. There's also a classic collection of essays called Rethinking Intuition edited by Michael DePaul and William Ramsey. There is a more recent collection of essays on intuition called Intuitions edited by Anthony Booth and Darrell Rowbottom.
