Buy a few hundred manila folders for whenever you need to collect a bunch of like things together. For that matter, you might want to stock up on general office supplies—just keep them all in one place!—because sometimes one paperclip can make a big difference.
Anyway, I'm a fan of plastic envelopes like these, for example. Just keep everything for a given class in there, separated as need be. A single object for each class has the added benefit that opening that folder at a desk helps focus, as you have a visual reminder of exactly what you're working on—and everything there is related, so you don't run into anything that might distract you.
For scratchwork, I recommend notepads that look crappy enough that you can easily chuck them in the garbage as they fill up. If you need to keep a page, tear it out and throw it in your class folder.
