My personal first-aid kit is a small heavy-duty zip-loc baggie, but for Cub Scouts, I like the idea of having an actual container of some kind - mostly because they'll be more likely to take care of it.

Buy a few hundred manila folders for whenever you need to collect a bunch of like things together. For that matter, you might want to stock up on general office supplies—just keep them all in one place!—because sometimes one paperclip can make a big difference.

Anyway, I'm a fan of plastic envelopes like these, for example. Just keep everything for a given class in there, separated as need be. A single object for each class has the added benefit that opening that folder at a desk helps focus, as you have a visual reminder of exactly what you're working on—and everything there is related, so you don't run into anything that might distract you.

For scratchwork, I recommend notepads that look crappy enough that you can easily chuck them in the garbage as they fill up. If you need to keep a page, tear it out and throw it in your class folder.

You mean, stored on your computer? Or in a backpack?

Might I suggest getting a clear plastic folder like this, 1 for each subject. Then put your assignments and handouts in it. It has a tie so things don't fall out. I'm sure you can find some that have snaps instead, or different colors for different classes. Plus, it offers a good bit of protection against books banging around.

These fit inside 3-ring binders. I used them for gadget manuals but then decluttered the manuals and now use them for car repair paperwork and some of my contractor/house repair stuff. They have an "accordion" thing so they will expand, and they close with a Velcro tab.
