So I have a TONNE of stuff I always feel the need to lug around and travel frequently. I rarely check a bag, and I have a travel case for all my SC stuff. But recently, I've had too many serums, etc., and some witch (pardon my french) in TSA tried to get me to fit them all in one of those tiny plastic bags, so to spite her, I slowly removed all the air out of my gotoobs and scrunched everything in, stretching the bag to finally make them fit as she sat and watched.
Anyway, I don't recommend that.
From now on, I'd get tiny 1/2 oz glass droppers like these (https://www.amazon.com/Vivaplex-Green-Glass-Bottles-Droppers/dp/B06X18SCYM/ref=sr_1_1_a_it?ie=UTF8&qid=1539716122&sr=8-1&keywords=1%2F2+oz+glass+dropper+bottle) and put my serums/toners in those using Nailpolish to write out what I have inside. I'd still use the gotoob for my exfoliator and cleanser though. I keep my retinol products and some other items in their original tubes. I have little jars like these (https://www.amazon.com/Round-Glass-Jars-Pack-Transparent/dp/B077TWL4SC/ref=sr_1_2_sspa?ie=UTF8&qid=1539716493&sr=8-2-spons&keywords=small+glass+cosmetic+jars&psc=1) for carrying my moisturizers and aquaphor in.

I organize stuff by the "stage" I use it, generally putting serums, cleansers & exfoliaters in the top compartment, and occlusives and retinoids in the middle. The bottom is typically reserved for shower stuff.
It hangs which is super convenient.
As for them breaking in your carry on -- what exactly are you doing with your bag? Throwing it at customer service representatives?! I think you're fine.
And I generally leave my SC kit in my personal item (read: purse) so it's easy to get out for TSA.
