Uhhh why is it hard to not buy a soundbar exactly, especially if your budget is 1K?

Denon S710W ($250), it handles HDR, has Audyssey Bronze, and ARC (the S510BT doesn't have those, so get that if you don't care).
Pioneer FS52 ($90x2, if you have Prime)
BIC Venturi 10" ($170).
If you have a subwoofer, I personally don't think towers are worth it, besides aesthetics. Amazon sells the bookshelf version of those towers for half the price ($90 for the pair). So you could go that way to save money, or get better bookshelves and/or a better sub.
Or, if you don't care about future expandability, you can get a real nice pair of powered monitors with a sub out, bypassing the need for a receiver. Such as the new Kanto YU6 for $390 (available in many colors) + either the BIC F12 ($215) or the Dayton 15" ($200).

I would invest in any of these before I'd consider a Polk sub. Don't get too caught up in the size of the driver or the watt rating. A difference of 2" in the size of the driver won't make much difference assuming the sub is well designed and as for the power rating, I'd be shocked if that 250 watts was RMS.
Thanks for the in depth response. I was thinking the subwoofer may have been too small since the recommended room size was small to medium. Do you think the Dayton Sub-1500 will do the job?
I was already planning on hanging 4 sets of thick curtains starting from the bottom of the 2nd floor windows to the floor that will be closed likely indefinitely to help ward off glare, so hopefully they'll help with reflections as well? I dunno about the 2nd floor windows, but hopefully they'll have less of an effect. Unfortunately getting a pair of those martin Logans would probably be pushing my price budget.

I'd go with PA speakers up high on tripod stands with the iNuke amp to get the party volume level you'll want and then add a powered sub later when you get your next Pell grant check :)
For entry level receivers I'd go with this Yamaha RX-V379 for $188. Yamaha's YPAO room correction is better than Denon's house brand IMO. The exception would be if you get a receiver a couple years older that has Audessy.
Regarding speakers, I would take a serious look at the EMP Tek R5bi bookshelves for $225. These will provide a more open, more accurate response vs. Most of the other speakers you are looking at, such as the Pioneers. Often times they'll have clearance pairs at $180 or so, and they were on sale last year for Black Friday/Cyber Monday. They're still an awesome speaker at full price though. They'll pair up well with any subwoofer, and will also make fantastic surround speakers when you are ready for that upgrade. The two matching center speakers are also very high quality.
For a sub I would go with either the Dayton SUB-1500 for $198, or the BIC F12 for $176 on sale here, normally around $219. The Dayton is bigger, but has lower extension, whereas the BIC sub has greater output across it's frequency range.
These three components, I feel, will give you a very solid foundation on which to build your home theater. EMP Tek's (and their parent company RBH's) products have been consistently well reviewed, and frequently rank first or second place in comparisons against similarly priced or even more expensive products. Either of the two subs are top of their class in subs around $200. You really won't find better until you spend $500 or more, or go DIY.
I was recently in you position and i went with the Dayton Sub-1500. I can't speak for the BIC, but i can say the Dayton is a monster. It is very large and can be very loud. I have the gain set about half way, and when its cranking i can hear thumps when i do laundry in the basement (sub is in the finished attic on the 3rd floor).
These Altec Lansing sound pretty good and should start to rattle windows. The Logitech z623 have some power behind them. Should get pretty loud.
Of course when you really want to make the house shake...you'll need an amp and some Speakers. I'm thinking you might not even need a sub with these bad boys.
You could also just get a the amp or stereo reciever, set of speakers, and a big sub. This 15" sub from dayton should begin to shake some windows.
