I also have this problem with my top-siders. The problem for me isn't the leather, but the stitching on the back of the shoe that rubs against the back of the heel of my feet where the achilles tendon inserts into the heel. For whatever reason, Sperry decided it would be a brilliant idea to have raised stitching there.

I've been using heel liners on my pair. Placing these on will prevent that area of the shoe from softening up, which may be the end solution. With my shoes, though, I'm not sure how the stitching will really soften up without just falling apart. Do you have any pictures of your shoe?
