In the event that you do have a problem with your USB ports or the PS4 itself, if you have just one working USB port, you could try buying a USB hub or splitter like this one on Amazon (I just grabbed one at random that said PS4, but it has 7 available USB ports in it and works with PS4, though if you have a PSVR as well you should read the comment in the middle of the page about the order to boot up your PSVR).

You could also try booting your PS4 up into safe mode — here are the instructions. A new system update came out yesterday I think, you might look in your notifications to see if one is available to install (or in the PS4 menu itself) to make sure you’re up to date. Also, the old fashioned shut everything down completely and then unplug it for a minute or two, then plug it back in and restart it might fix the error message (since you’re probably usually shutting it down to safe mode rather than entirely shut down).
