I don't see this mentioned here, but make sure you're using a sanding block (here's an example). Sanding by hand will create waves.

As for your situation, make sure you block that run out completely. Runs are always hard to completely remove, so you're better off ensuring it's completely out and re-priming if you break through (i.e., you sand through the primer). Normally, if primer is sprayed properly, we'd start wet sanding with 400 grit, then 600, then 800. Then, as others have said, apply a non-sanding sealer before the base coat and clear. Removing the deeper scratches caused by 400 and rougher grit is particularly important if you're spraying metallic colors.

BTW, black spray paint is fine for the guide coat.
