I experienced all the same things when I first set mine up. Camera placement needed to be far enough away from me to not cause it to swim. 3ft. minimum. I've used a Mobius stick on mount I had left over from this kit and stuck the camera behind my right hand monitor looking at me. This placement instead of in front of me on my desk between the monitors eliminated that issue.
It was not a massive move but moved the camera back another 8-10 inches and up about a foot. The spotty tracking for me was merely due to being too close and I've got a big desk (36"X72") with my monitors mounted on a monitor arm. So desk space was not the issue - or so I thought. Just refigured my placement and it fixed the jittering tracking and the swimming I was experiencing.
The cross eyed thing and sickness is definitely an IPD issue. Originally I didn't feel it was right but was acceptable. I then got into Jaunt looking at all the videos and noticed some of the videos were really off putting and making me feel weird. I adjusted my IPD from 65 to 67 and it all went away! So I would play more with that if I was you - and I would suggest Jaunt and the ABC videos to check it. It was weird because it games I felt fine, and in most of the videos I felt fine - but a few of them where way off and VERY noticeable. There's where I found the issue, it sounds weird and I can't explain it but it fixed it.
I would suggest playing around with those things and see if it fixes it for you. Hopefully it does - you mentioned you had a DK2 so you know your way around this stuff mostly - so you may have already tried some of this stuff.

The c2 lens is the preferable lens for a dashcam
