Here's what I meant about the NH-D15 Chromax fans possibly being proprietary:
NH-D15 Chromax: https://www.amazon.com/dp/B07654B9MR/ref=cm_sw_r_cp_apa_i_7ye3Cb4XNEG1S
Case fan Chromax: https://www.amazon.com/dp/B07655KF5C/ref=cm_sw_r_cp_apa_i_kze3CbSH2VPCN
If you have the fans in the top link, they'll 100% work on an NH-D15. As for the bottom ones, I don't know. You might have to do some Googling.
Just my two cents (items listed in the same order as your PCPP list):
Hope that's useful. Our builds are similar in many ways.
These are what I’m using on my radiators. I’m using the white pads so they’ll glow whatever color my rgb is set to. I think noctua just did the tan/brown for a while to get the brand recognition and get their name out there, now they can afford to branch out a little bit.
Hey, nothing wrong with asking questions. Which slot is your AIO currently connected to, the rear? Here's what I'd recommend to use as your top exhaust fan:

Brown, $21. Black $24. Does math work differently where you're from?

Suggestions on quiet case fans?
I just finished building a Ryzen 1800x / GTX 1070 Ti PC in a Fractal Nano S case. Things are pretty good, but the default Fractal case fans seem awfully noisy, particularly the 120mm exhaust at the back.
I tested it out, and I do need to run case fans: My CPU temp goes from 54C under prime95 with the fans on, to >68C with them off.
As per the above test with case fans unplugged, it is DEFINITELY the case fans making the noise and not something else.
That being said, I'd like some quieter fans.
Would Noctua A14 and S12 running off one 4 pin splitter for PWM control be a good choice?
Something different?
They do exist... https://www.amazon.com/dp/B07655KF5C/ref=cm_sw_r_cp_apa_i_aIZpDbNNAHDAB
Installed 2 of these in the front as Intake and 1 in the top as exhaust.
Installed this fan in the back as exhaust.
As an FYI these fans only come with enough sound absorber pads in the color you choose to fit one side of the fan, if you want to fit both side with the same color you will need to order a box of pads in that color.
I bought two of the chromax NF-A15 fans and swapped them with the stock ones on my d15. They look SO MUCH BETTER! Also they have a bit higher rpm max. Buy the cooler and the chromax fans, sell the stock noctua fans or put them as intake/exhaust where you cant see them.

EDIT: take those brown noctua fans off and buy the chromax 140mm case fans as well, they aren't that much more:

Also, you don't need a 750psu, an evga 650 would work perfect and it would be cool if you go the g.skill rgb ram so your motherboard can utilize a feature it has called AURA where it will sync the rgb leds on your Asus mobo, ram, and gpu.

There was a problem with the Seagate ST3000DM001. It had an abnormally high failure rate, the ST3000DM008 in the partlist is perfectly normal. Other than that bad one, their HDDs are equivalent to WD's.
You could build a RAID1 if you're worried: if one dies, there's still the other.
NZXT Fans: they're decent but not excellent. I'm not sure they're good enough to justify a replacement, they're not even PWM fans.
Excellent fans: Noctua NF-A14 PWM chromax, NZXT 140mm PWM variants. They cost more money, but with these the upgrade is worthwhile.
Case fan will depend on size of the opening for in your case. It will either me 120mm or 140mm: https://www.youtube.com/watch?v=Oc9c8LFY1bg
Here are the good fans (120 & 140), only brand I trust:

You don't need to have a shop install them, you can do yourself. (see YouTube Video)
You DO need to find an open fan header on your motherboard first, before buying or installing.
Id rather get this for 2 more dollars. 22$ Phanteks on Newegg. https://www.amazon.com/Noctua-NF-A14-PWM-chromax-Black-swap-Premium-Grade/dp/B07655KF5C

result in lower cooling performance compared to the fans the NHD15 come with?
Just to be clear, you're talking about

Thanks for the input. I'm going to get a new fan. Looking at these 2 noctua fans any input would be appreciated

What is the difference between the regular and the pro version of the ML140?
Also, would they be better then these Noctua fans? I hear great things about that company and I am surprised to find ones without that awful color.
I am not sure if you knew and I apologize if I am just recommending fans you essentially already own but you can get the Chroma Noctua NF-F12 and NF-A14's which are black and have different color rubber edges to match case colors. The Chroma F12's are perfect for radiators and the A14's are great airflow and case fans. Seems to be what your looking for.

Called Noctua Chromax. Slightly more expensive, but at that price point, would go for the best. They are exactly same as the classic brown fans, but now all black. Case fans and cooler fans (pressure vs flow).

That’s exactly where I will be gaming! Case fans are these

I'm honestly not sure. I'd say go for it and get one of these if the right fan is too big.
I would recommend intel i7 8700 processor for your build. This will give you better multi-tasking and longevity.

The 3 fans you've selected are good. I have my own preferences:
You only need (1) exhaust and (1) intake.
Getting (2) intake and (1) exhaust works really well too.
I would switch to the Fractal Define C TG case and keep the (2) included stock fans.

The Crucial P1 is a good NVMe drive for small file transfers. It should be great for gaming.
Noctua fans Same price but they are 140mm so much better air flow for your money
