Basically this. I'd also recommend investing in a cover that locks down over your bike.

You want to make your bike as little of a target as possible, or make it look like it's more trouble than it's worth to mess with. Covering it up means people can't see exactly what type of bike it is and they would have to lift the cover (a suspicious move) to even check if the bike is worth stealing.

What probably happened was that they saw the bike, clipped the wires but couldn't get it started, then stashed it in an alley nearby expecting to come back later with a truck or something to haul it away.

You might also look at the brake disc locks they make and get one for each wheel. Cables are relatively easily cut (or the lock is easily cut), these take more trouble. There's nothing foolproof, but it helps make your bike less of a target for things like this.

these. The downside is that someone bumps into your bike when you are not around, people are going to be pissed that the alarm is going off until you get back....

I also throw a chain through my front wheel and up around the forks.

Insurance is your friend! Make sure and record any and all serial numbers for parts, the VIN, and license plate of course.

If you want to get really hardcore, you can get a GPS tracker. That one is a super cheap crappy model, you would probably want to shop around and get a more expensive one. But if you are worried about these cokehead morons (from comments below) stealing your bike just because it's yours, that would be the way to go. That way you can maybe get them put in jail for awhile as well.

Personally my bike looks like a POS anyway (it sort of is, but just cosmetically, I keep my baby running smooooooth), so I'm not really worried about anyone stealing it because it wouldn't be worth the effort, heh.

As someone else said, if you have to keep it there, I would at least get a disc lock alarm (I have a Xena and it works well) and a cover. There's also an adapter for the disc lock I have that adds a cable for extra security. Either way, it's always safer if you can keep it inside somewhere.
