I have that same opener. The two sections you're talking about are where the long threaded rod was split for packaging, and where they are joined together. It's meant to not be threaded for that inch or so. If the entire rod spins, it's fine, and the problem is likely with the little shuttle (called a trolley) that rides along the rod. It SHOULD be long enough (it's like 4 inches long) that it can ride over the "missing" threads without issue. If it's not, there's something wrong with it.
But, given how you asked the question, I'd call a pro. Probably take them 30 minutes to fix it. If it costs more than $150 plus parts, that's too much.
