You've already got a ton of great books on that list (including some pretty dark/intense stuff!) but I'll try to suggest a few things that might fit your criteria.
My Brother's Husband is a really good manga. It's written for younger audiences and acts as a sort of intro to LGBT topics, but it's well-written, earnest, and has an interesting slice-of-life style.
It's about a (straight) single father and his young daughter in rural Japan. His estranged twin brother has recently died and his brother's American husband unexpectedly shows up for a visit. He was never fully comfortable with his brother's sexuality, and the American man doesn't know much about Japan, which leads to some awkwardness and lots of discussions about cultural differences and the virtue of open-mindedness. It's heartfelt and often hilarious. This is the most LGBT-centric thing I've read recently.
Lumberjanes is a very popular American comic. It features an almost exclusively female cast (almost no men in this comic) and has a lot of LGBT representation. The main cast features lesbians, a trans woman, and (eventually) a non-binary AMAB character. The supporting cast is also very diverse.
The comic never really focuses on LGBT issues directly, it just has a ton of LGBT characters. It's a young-adult adventure comic about an all-girls summer camp in a magical forest. The girls show up expecting a normal summer, and end up dealing with dinosaurs and Greek gods and angsty punk rock mermaids.
It's a very silly, self-aware, fun comic with a lovable ensemble cast. Great stuff, and maybe my favorite ongoing comic these days. It's still being published as a monthly comic and the back-issues are available in several trade paperback collections.
On to TV...
Steven Universe is easily the safest bet. It's an all-ages cartoon about a young kid growing up with his three magical moms. He's trying to learn how to save the world, and they're learning what it means to be human. It's a little slow to start but once it grabs you, you're hooked.
The show features a rich and diverse cast, a complex backstory full of intrigue and mystery, an interstellar war, characters who actually grow and develop over time (rare in kid's shows) and a lot of very catchy songs. Despite the cute exterior, the show deals with some very heavy themes in a nuanced and honest way. I'm constantly impressed that it's able to do all of those things while still being, at it's heart, a slice-of-life show about a kid, his family, and his friends.
This show is extremely popular, especially among LGBT people, so a lot of the young folks will probably be fans of the show already.
It's available on Hulu, Amazon, iTunes, and anywhere else Cartoon Network shows are available. Unfortunately CN is infamous for being extremely slow to release their shows on blu-ray/DVD, so streaming (or piracy) is the only way to watch most of the episodes.
For videogames, I'd stick with the classic party games. The Mario Kart titles are always a safe bet, as are Rock Band and the older Guitar Hero games if you don't mind buying lots of plastic instruments. I've been playing a lot of Lovers in a Dangerous Spacetime lately, and it's a fantastic party game for 2-4 people.

This chapter more than made up for the last two chapters utilizing the two-page spreads for non-kiss related activities!
The way the chapter examined Torayama's point of view towards Tatsumi was so fun. All the introspection revealing her jealousy and attachment made the payoff at the end so satisfying.
I also really enjoyed Shiramine's veiled comment about her relationship with Kurosawa. That it sparked Torayama's own assurance that she wants to stay with Tatsumi was a nice nod to the rivalry that began both of their respective romances with the ones that they love.
The entire sequence of Torayama requesting to stay with Tatsumi was amazing. Tatsumi's mutual agreement in front of Torayama's mother made me think it couldn't get any better, so I was floored when they ran into a hug hug and fell to a tumbling kiss. This arc will be a pure joy to read again. I hope these two will be back a lot more to see their relationship grow even more.
A Kiss and a White Lily Volume 8 is out ext month, as well as the English translation of Volume 5. Be sure to support this series if you can!

Hey, I know you posted this forever ago and probably won't see any replies now, but I just wanted to say I totally get what you mean and it turned me off yoai/BL/shounen-ai for a LONG time!
It wasn't until I started reading more and researching more that I found stories that were to my taste, e.g. full character development and stories. I can't really recommend to many titles since we seem to have pretty different tastes (I'm into slice of life, comedy stories more than darker titles like Vassalord) but I'll put my hat in the ring anyway:

I am several years into transition and being full time and I still struggle with it.
For me a lot has to do with reframing my experience as that of a young woman, not a young man. Yes I was living as a boy but I was at heart the same person. There is no "boy me" and "girl me" there is just me.
Additionally, I am exploring a lot of fiction. I asked my gf (who is cis) for some of her favorite books from her teenage years that have female main characters. I also started reading Wandering Son which is a manga about a young boy who wants to be a girl who is best friends with a girl who wants to be a boy. Just being able to see those struggles I went through as a kid presented sincerely and thoroughly really has helped me. Plus the books are just such nice quality. I never have liked manga before and dont really plan on checking anything else out of the form but this particular series is really touching and uplifting.

Do you read webcomics? There are probably plenty that fit your criteria. (as a shameless plug, I draw Seiyuu CRUSH!, a character-driven BL slice-of-life with plenty of comedy & cuteness. As there's making out and such eventually, it doesn't quite fit the G-rated category, however winks)

My Lesbian Experience with Loneliness. It's not superheroes, but it's good.
Sunstone is done by an amazing artist with an alright sense of humor, but it's a bit on the erotic side. It started out as a webcoming. It's by a superhero artist, but there are no superheroes in this.
The superhero stuff is generally not great. Decent, but that's about it.
Wandering Son is a very, very good meditation on transexuality, gender identity, and (additionally) the beginning of puberty, athough its real focus is on being transexual. I recommend the manga/book version, simply because even reading the first volume is satisfying enough (although, reading all of the series would be best).
The fan translator for this didn't finish the series, so if anyone wants to see how it ends (it's lovely, and there are only about ten more chapters), there are official English translations released as two hardback volumes or as Kindle downloads (1, 2)... as well as a live action series...
Not knowing your location, I would recommend Amazon. That's for Citrus Volume 1 (English), of course.

My list of good trans manga:
Poor Poor Lips is primarily yuri, but there's a legit trans male towards the end that's treated surprisingly realistically for a comedy.
Boku Girl is actually a gender bender with the god of mischief Loki swapping the protagonist's gender at will. It explores embracing feminine traits we keep hidden for social reasons amongst other trans things. Not my personal favourite.
Bokura no Hentai is about the story of two cross-dressers and one actual trans girl that eventually medically transitions. This one is a little gritty with sexual assault, and it deconstructs the genre of traps or otokonokos by exploring real characters that would typically just be glossed over as "traps".
Hourou Musuko is primarily focused on two much younger trans characters with one trans female mentor figure. It's not my favorite if only because it deals more with gender identity and coming of age than the actual transition. There is also an anime adaptation that has a nice water color aesthetic although I haven't watched it personally.
Kyou Kara Yonshimai has characters that feel real in the sense that they sometimes say and do hurtful things they know are wrong for somewhat selfish reasons (no one is completely selfless imo). One of the sisters is transgender and somehow mostly passes without medical treatment although her wanting to get medical treatment is a substantial plot point.
This short is a really sweet transgender yuri story which isn't super common. There's another 4 panel version that has been posted on this sub a few times
The Bride was a Boy is an officially licensed manga autobiography of a trans girl in Japan. It's somewhat educational about the current status of transgender rights in Japan, and has a cute chibi art-style. If you're a well educated trans otaku then it's unlikely to be super eye-opening, but it's still important if only cause it's the first to be officially licensed and released in English (to my knowledge).

English Manga question!
What's the logic between some titles having only a physical version even though it's from a publisher that usually does both physical and digital?
For example, the Kase-San books are only physical (not on Comixology either), even though they date from early 2017. Bloom into You on the other hand has all their volumes both physical and digital even though they are from the same time frames, and both are from Seven Seas.
Considering I prefer digital (but legal) volumes, it's quite an annoyance. I have about 20 volumes that interests me but only have a physical version; I've been waiting for years for some of them to get a digital version. I've seen a few that eventually did get a digital version, but the amount is pretty low and I'm starting to think that I'll have to either get the physical books or forget about them...
The manga is getting a gorgeous hard cover release as well. The anime was good but the end of it especially was a let down. I don't know if they actually had anyone one with trans experience on the staff.
