Not having old ones lying around, I got this USB controller by Retrolink from Amazon (~$15, Prime-eligible) for use with some emulators. It's very nice. Out of the box, it felt like a brand new N64 controller, and it works very well with Project64 on Windows after getting it configured.
When I was researching controllers, I also found that you can buy replacement joysticks for old controllers that are easy to install. They're usually around ~$9, so if you've got a bunch of old ones, you might consider grabbing a couple new sticks and a USB adapter instead of buying 3-4 new controllers.
Well since it's USB you could always just get USB controllers for each one. I have the SNES and NES ones. There are also N64, Sega Genesis, and even Atari 2600 controllers. Just go on amazon and type in (console) usb controller and you'll probably find it.

Well... I guess just those. Those are literally the only 'console-specific' games I can think of and say 'fuck I wish I could run that on my PC'.
So.. we're three or four ports away. From absolute gaming-industry domination.

N64 - Yes! Although I wouldn't recommend the store emulator, I would recommend sideloading N64oid (version 2.7) to get the best compatibility with ROMs. I would recommend getting your hands on a USB N64 controller due to the fact that there arent enough buttons on the Ouya controller.
Gamecube - Unfortunately, gamecube emulation isn't going to be coming to android for another generation or so. The best you could do is use Kainy and play gamecube games off of your computer and stream through ouya.
Nes - Definitely possible, would recommed nes.emu
PSX - FPSE works fine, but personally I use espxe (sideloaded) and it works fine.
There have been rumors about that, and the ouya team has expressed interest in releasing another console, but we just dont know yet how it will play out.

I have a USB N64 controller that I use with Project64 (an N64 emulator for PC). It gives an authentic feel while taking advantage of the anti-aliasing and other graphical capabilities of modern computers.
Not saying my way is the only right way to enjoy N64 games, but I figured I'd mention it for anyone unaware of the option.

Using Project64, with a PC controller (you can buy N64 styled controllers online, like this one). All you would need is a copy of the ROM, which can be found almost anywhere.
Joking aside. Yes it is a thing; I currently use Project64 with a shitbox controller.

Pretty simple install, you don't have to tweak stuff like you do with the PSX emulators.

You can use one of these controllers and this USB adapter to play N64 games on your nexus. Just make sure you are using an emulator that allows you to map buttons. Works great. I have only tried this with one controller though. I can try it with two if anyone is interested.
Why not use a USB 64 controller?
Tablets can just use an app. On computer, there are plenty of N64 emulators(I prefer Project64) that are as difficult as installing anything else on your computer(download installer, open, click next a few times, done). Also on computer you can use a Xbox 360 controller(need an adapter, but its not that much money and its really a great thing to have if you're a gamer in general for things like steam), PS3(with some drivers, kinda a pain), I think Ps4/XBone(either now or eventually) or you can buy a N64 controller that plugs in with USB for like $15.

There's USB controllers that are the style of generic, N64, NES, SNES, Xbox, PS, or whatever else you want. You can use them via a cheap micro USB to USB adapter. I use the N64 and generic ones myself.

Majora's Mask has been my main game for the week, and I've been replaying it with a USB N64 Controller on an emulator.

there are also usb styled controllers for nes, snes, gamecube, genesis, and on down the line for pretty much anything you need.
Not to mention the computer i use for emulation is an e-350 apu based 200$ system with a salvaged hard drive and it can play episode 1 racer 1080p at around 40-50fps.

This is the one I have, and it's worked awesome since I bought it about a year ago.
That site really only suggests the adapters, which I already have ordered all the adapters I need. I wanted suggestions on controllers, which that site just suggests to use a 360 pad or something like that. You can buy a USB N64 controller on Amazon for $14 if you want the authentic experience. You can buy USB adapters for real N64 controllers too, but they're the same price and original N64 controllers have a very fragile and easily-worn-out analogue stick, so I'd go with a new device.
I usually use an Xbox 360 controller, though. I map Z to the L trigger, the C buttons to the C stick, and everything else to the obvious choices. Works perfectly for virtually all games. Didn't take any learning or getting used to, feels just like the original N64 in terms of muscle memory.
For Goldeneye and Perfect Dark, I use a keyboard+mouse for singleplayer (flawless and drastically improves the playability of the game) and dual-analogue modern-FPS control scheme for multiplayer (since it's tricky to have two mice at once).

you're welcome. although I'd much rather use an Xbox 360/One controller to play N64 games. The buttons match up pretty darn close.
i have a retrolink n64 controller it feels ok. really light since theres not much too it, the problem is i dont really use it. since while its great for that N64 Feel. its not great for other systems, when you have an SNES or Xbox 360 style controllers theres no point in using an N64 style pad.
I'm absolutely with you on the emulation aspect. Nostalgia-goggles are really the only reason you'd want to play it at a lower fidelity.

I say this as having bought it the day it came out for the 3DS, and would suggest like someone has already mentioned that if you're going to play it on a 3DS (The 3D aspect isn't distracting and the graphics have been improved somewhat) that you definitely play it on the XL. If you have a 3DS, and want to play it on the go, it's great... but whether it's 40$ great when you can emulate it just fine is a question you'll have to answer yourself.

So I've been looking into controllers and I have come down to three potential conclusions on what to do.
1.) Buy a USB Controller, like this
2.) Buy a classic controller to USB device. like this
3.) Buy a small board that runs a keyboard and place it into a controller shell and map out the keys
I am just using the N64 as an example. I want all original controllers for the various games.
One other thought I had was buying the USB aftermarket controllers then cutting the cord down so its very short and wiring it to a Bluetooth transmitter and than plugging in a Bluetooth receiver into a USB hub. Then adding a LiIo battery pack to the controller. My only hurdle would be making it fit and still light weight and if I needed to have different channels for the four controllers.

On games that let you push the buttons to set them I've been able to get it to work. This is the physical Item I have. It looks like an analog stick, and when I was testing it in the native windows settings it looked like it detected how much the joystick was pushed in a certain direction, not just on/off. I have read in other posts that there are devices that can take the original controllers and make them USB compatible and HONESTLY I can feel a quality difference between this and the original- not a big one but the joystick clicks when I hit a certain point. Others who have posted about the controller have similar issues or buttons that are flat out not at all responsive.
The other person who responded was mocking me so I am not sure if this response is the sort you are looking for. I may have posted in the wrong area, having trouble finding the right one. But it seems there is third party software that can do what the installation disk was suppose to do (key mapping I believe). I'll need to do a bit more research to find this out. I can update my answer for future people with similar problems... unless this is indeed the wrong area, in which case I didn't intend to and can remove it.

There are a few adapters like that. If you can't find a good original N64 controller or a good adapter, iNNEXT and Retrolink make replica USB N64 controllers.
Your point isn't exactly correct. You don't need a PC for each person - local multiplayer isn't something that is completely unheard of on the PC - go to this link and enter "PC" as the system for a small taste of what is available - note that this just covers co-op games.
You can still set up a PC to be hooked up to your TV, connected to wireless controllers, and to play a multiplayer game together. For the most part, it doesn't require much setup, as modern PC games tend to auto-detect controllers. Add the benefit of the PC being able to emulate almost all of the classic systems (the Xbox and Xbox 360 being very notable exceptions), the potential of using custom USB controllers (such as N64 Controllers, NES Controllers, or SEGA Genesis controllers), and the cost of a PC comparable to the XB1 and the PS4 (about the same price), it can act as a very potent, cost-effective multiplayer machine.
If you're more concerned with the controller and not collecting, I might point you in the direction of a replica n64 controller that will work with your PC

assuming you have a Windows computer, you could go get Project 64 and the rom, the Darkman controller plugin(at least with my USB adapter for real N64 controllers, that's the only one I found that worked properly), as well as a better graphics plugin, such as Glide 64, and a USB N64 controller. that's the cheapest and most true to the original way to play an N64 game, and I also think it's the easiest personally.
the Nintendo 64 is very easy to emulate. you also have Mupen 64 Plus on Linux, and Mupen 64 Plus AE for Android. and I'm sure Mac OS has an emulator, too.
I have used xbox 360 and wiiu pro they both work well.
If you want it to feel as close as possible to the original games you can buy adapters to let use gamecube controllers, and you can by N64 controllers with usb.
