Great questions! (from both you and your kiddo!). I came across this article - http://www.washington.edu/news/2013/01/08/the-philosophical-child-a-book-for-when-your-child-asks-why-are-we-here/ - which recommends a book for parents, but that doesn't sound like exactly what you're looking for.
In terms of philosophical picture books, the closest thing I can think of would be I Wonder by Annaka Harris. You might also check out the Zen Shorts series, though I don't think any of them really address "nature of reality" type questions directly. Also, while not exactly a picture book, the book Is Nothing Something? might give you some good starting points for discussion. Big Questions for Little People is similar but aimed at slightly older kids. You're Here For A Reason could also be relevant, although maybe not philosophical in quite the way you're looking for.
You could also take "How am I alive?" in a more scientific direction - you might enjoy You Are Stardust and Older Than the Stars, or a simple introduction to evolution such as Our Family Tree. You could also explore simple books about the human body and discuss how her heart, lungs, brain, etc allow her to walk and talk and stay alive - something like See Inside Your Body or Outside-In - or even go into a bit more detail about how she got "in mom's tummy" with a book like Who Am I? Where Did I Come From? or Before You Were Born - or talk about past generations (i.e. mom came from HER mom's tummy!) with a book like Me and My Family Tree
Hope some of that is helpful - of course this is a discussion you can continue as she gets older, and there are lots of great books for older kids that more directly tackle different beliefs and ideas about why we are here.
Here's a few that my almost 4 year old girl loves these days:
Sector 7 - Kind of like a beginners sci-fi picture book
Mr. Rabbit and the Lovely Present - A simple little tale, beautifully told about a girl and a rabbit (Maurice Sendak illustrated)
Paddle to the Sea - Little boy carves a canoe and sends it off to the sea. This book follows its journey along the Great Lakes to the sea. Also a great NFB short film.
When Louis Armstrong taught me Scat - Cute story for music lovers.
Sylvester and the Magic Pebble - A young donkey finds a stone that grants wishes.
Click clack moo - Cows find a typewriter and start making demands on the farmer. Kind of an introduction to collective bargaining.
I have the hardest time with visualization so I'm sorry I can't give you specifics for your design but I can tell you about my infertility tattoo and maybe that'll jump start some ideas for you. I just got a wild strawberry tattooed on the inside of my left wrist. It's something I've wanted since I was a teenager but things finally fell together to get it and have meaning. The strawberry itself is a symbol of my (finally) fertility, then the vines have 5 leaves on them to represent the 5 embryos we ended up with during IVF. Also hidden amongst the vines is the Gallifreyan symbol for the first letter of my son's first name. Doctor Who is something my husband and I both love and we referred to our embryo and fetus as Pond until we knew he was a boy and settled on a name, so I wanted a piece of fandom in there too. Do you have a favorite fandom you could incorporate? A show or a character you and your son both love? I know you mentioned elephants. I didn't like any of the actual infertility symbols so I came up with my own. I hope that helps! I absolutely love my tattoo. Also, check out this book!

I'd recently made a similar post elsewhere, so I'll go ahead and copy that below. In addition to that, another thing my four year old and I have done is to make a scale-distance solar system on the sidewalk using chalk. Look up the distances of planets in AU, draw the Sun, and then get walking--one large step = one AU. Don't worry about properly scaling the planet sizes themselves because then everything would be tiny. Feel free to include fun details like the asteroid belt / Ceres, large moons, dwarf planets, etc. And at the very end, Voyager. Its amazing to see how far out that one has gone!
So many good books to choose from! Examples:
Other book recommendations here: http://www.planetary.org/blogs/emily-lakdawalla/2018/space-books-kids.html
Looking through a telescope is another fun activity you can do. But please don't bother with a "kids telescope" - those are basically toys, are difficult to use, and barely help in seeing even the Moon. The smallest real telescope is around a 4.5" - 5" reflector. This will obviously be too large for a 4 year old to operate, but with your help he will be able to see things first-hand. If you are unfamiliar with the sky, free apps like Stellarium or Sky Safari (iOS) can guide you where to look. Jupiter and Saturn are currently out in the night sky.
View the International Space Station! See here for when the ISS will be making a pass over your area, and explain what he is seeing!
Follow current space events! This can include watching rocket launches (SpaceX does a great job with webcasting these) or NASA/ESA science missions (Mars 2020 launches next year, and those landings are always very exciting).
EXPIRED Hi! I've authored the Easy Christmas Origami kit. This is the best Christmas crafts for kids and I will be so thankful if you download it from the link below, and leave an honest review. 😊It is a special kit that was designed to be an inexpensive alternative to the paper book. It consists of an engaging Christmas story and contains a link in the book to download awesome templates for free so you can print them out at home! Thx!

I don't think this series was meant to pose ethical dilemmas or vast political intrigues. It's a pretty light-hearted kids' book that involves some extremely cool machines/beasties- seriously, the art alone made me want to buy it (I'm the sort of guy who buys star wars ship schematics books). The lack of truly epic battles might be kinda disappointing, but it makes sense since neither of the main chars is really a fighter. The leviathan's original goal was a diplomatic mission to istanbul, then a diplomatic mission to japan, then a diplomatic mission to ny. For me, the battle for the tesla cannon in istanbul/sinking of the breslau and goeben and the siege of goliath filled the epic fighting quota.
When all is said and done, it's still a troperiffic and pretty simple love story set in an cool (illustrated :) world. There's good character development, the machines/beasties are fun to look at/read about, and bovril simply rocks. Did I mention the art is also pretty good?
If you are looking for something comprehensive send her a link to Wookieepedia instead. It's far more complete than any printed encyclopedia, contains both canon and Legends information and it's constantly being updated when new things are released. It's a lore geek's best friend.
As far as the gift goes, you could still get her that Visual Encyclopedia because it's got lots of really nice pictures. Alternatively, Ultimate Star Wars, The Complete Visual Dictionary, The Force Awakens Visual Dictionary, Rogue One Visual Dictionary and the Character Encyclopedia are all good books that have a lot of great info in them. You could also go with the Complete Star Wars Encyclopedia, although it's no longer complete and much of the information is no longer canon.
Whatever you pick, make sure it's from the heart and I'm sure she'll like it.
I personally learned from a used copy of "Kids Knit! Simple Steps to Nifty Projects" that I bought from BetterWorldBooks (free shipping worldwide, what's not to like?). It has casting on, binding off, a few different stitches, joining in yarn, decreases and increases, and a few fun little projects. Nothing about fixing mistakes, though, but still awesome. It is indeed meant for kids, but I love it and learned quite a bit from it! Here is a link to Amazon UK - only one left! :)
For your 6 year old, what about getting her the things to learn to knit, like these all boxed together:
Kids Knit! book
Some bright yarn
Needles
For the 4 year old, what about something fun and stompy like this:
Stompy feet!
Or messy like this (my daughter LOVES this stuff!):
Kinetic Sand
Happy birthday to your girls!!!
/u/cheeseburger_humper could really use a new way to entertain himself. This would give him some fun since he can't go running anymore. He's a hell of a guy who makes sure to try and brighten up everyones day on the daily thread. And man can this guys cuddle. ^^In ^^text ^^anyhow. ^^Ive ^^yet ^^to ^^see ^^that ^^IRL
Also, he comes up with some pretty funny shit. And we all need someone to make us laugh and smile with a hysterical comment.
Anyhow... he needs something to brighten up his days until his knee thing is all sorted out. ♥

Resources:
Arduino is great for plug and play, blink an LED, using code. But if you want to understand electronics I would start here:
Easy Electronics (Make: Handbook) https://www.amazon.com/dp/168045448X/
^you could shoot through this book in a weekend.
After doing that book I would get this book:
Make: Electronics: Learning Through Discovery https://www.amazon.com/dp/1680450263/
You can purchase the parts individually or buy kits specifically made for the books. I found the kits will save you time.
I started like you a few years ago and now have moved on to arduino and am designing my own PCBs. Good luck.
If you liked that, you'll like this book I just picked up by DK/DC. Incredible book that goes through all the main storylines and has a bunch of graphics like that. For example:

http://i.imgur.com/jPvdZu7.jpg
http://i.imgur.com/T1yfFxn.jpg
http://i.imgur.com/18EzIPn.jpg
I got it at my local bookstore, but I'll see if I can find the Amazon link for it! It's honestly a great encyclopedia on the batman mythos.
Edit: Here's the link to it!
The Hilda series by Luke Pearson is really great. I think Hilda and the Troll is the first one, but I don't think they necessarily need to be read in order.
Also, all the Raina Telgemeier. She has Smile, Sisters, Drama, and Ghosts, as well as graphic novel versions of the Babysitter's Club books that are fantastic. And Roller Girl by Victoria Jamieson.
I love these works! There are three children's picture books created with Gonsalves' work, the first of which is Imagine a Day. They are unique in that unlike most picture books, the book was written for the art rather than commissioning art for the writing. They are wonderfully creative!
For the 13 year old:
Is it contemporary fashion that she likes? If so, what about a subscription to Teen Vogue or a similarly smart young girls' fashion magazine?
If it is more the history of fashion/learning about clothes, this is one of the coolest books ever (if she likes history) https://www.amazon.com/Racinet-Costume-History-Françoise-Tétart-Vittu/dp/3836555409 -- you can spend hours and hours looking at it. I also absolutely love this book: https://www.amazon.com/How-Read-Dress-Changing-Fashion/dp/1472533275
Is she interested in design? If so, does she sew? Is there a fabric or sewing studio near you where you could buy her a few beginner's classes (usually they have machines you can work on)? I don't know what the pricing will be like, but there might be a kid's class she could join. Otherwise, you could get her a kid's sewing book (e.g. https://www.amazon.com/Kids-Guide-Sewing-Friends-Projects/dp/1607057514) and a refurbished machine from eBay.
Here's a great book about tattoos you can share with your kids:
https://www.amazon.com/Tell-Tattoo-Story-Alison-McGhee/dp/1452119376
I hate to link Amazon but Goodreads is being silly now. I recommend checking it out from your local library. :) Then share the stories about your own tattoos! Or have the kids make one up.
I love this book. I saw it in a bookstore and turned every page. It's probably too complex for right now, but it could serve as an inspiration or provide projects you could work on with him.

These books look interesting.
http://www.amazon.com/Sewing-School-Projects-Kids-Will/dp/1603425780/ref=sr_1_2?ie=UTF8&qid=1426869393&sr=8-2&keywords=sewing+books+for+children

If he ever wants to do clothes, look at the Oliver + S site.
Will this be anything like the Official Godzilla Compendium? http://www.amazon.com/The-Official-Godzilla-Compendium-Retrospective/dp/0679888225
I sure hope so, because that was an awesome book to have. Based on current prices, I think that book is a collectors item now.

Off the top of my head, I think older builders / adults would enjoy the following two:
It all depends on where your interests are. I own a decent-sized library of LEGO books (even a lot of the kid's books) that range from the company itself to coffee table-style art books.
For magazines, I really recommend BrickJournal.

Below is a great book by Thich Nhat Hanh that I have read multiple times with my daughter that may be helpful to you and your son.

Honestly you haven't seen Nerf until you've seen something like this: https://imgur.com/a/4Ydge0f
A modified ECS Cam-12 that's painted, hooks up to a paintball tank, and shoots hyper accurate half length darts that spin through the air at a whopping 300 feet per second.
Modding blasters isn't very hard and believe it or not, there's a massive community and industry behind this.
To get started head over to r/Nerf, and be sure to check out OutofDarts' modding book that you can find on Amazon: https://www.amazon.com/Nerf-Blaster-Modification-Guide-Unofficial-ebook/dp/B07KGG7P89/ref=mp_s_a_1_1?ie=UTF8&qid=1542765320&sr=8-1&pi=AC_SX236_SY340_QL65&keywords=luke+goodman

I don't particularly recommend any of these books, but you kept saying that word encyclopedia so, well, those three may interest you.
Paper airplane book
Edit: I'm pretty sure I had this one as a kid:
https://www.amazon.com/Klutz-Book-Paper-Airplanes-Craft/dp/1570548307/ref=mp_s_a_1_3?keywords=paper+airplane+book&qid=1573154845&sr=8-3
> Yeah, that one's pretty old.
It's so old it's coming out in the FUTURE
This guy's channel is awesome.
he also has a book
It's this one. I've had it for years and it's really amazing. Has almost all of the vehicles and spaceships from the movies.
With that said, [this is a solid children's book](A Place for Pluto https://smile.amazon.com/dp/1684460042/ref=cm_sw_r_cp_apa_i_VTxACb9MEGP10) that does a good job of explaining differences between planets, dwarf planets, moons, and more.
Thanks for the contest!
I chose Amusing. since it's a book of paper airplanes.
These might help:

His books are a goldmine for these types of mind-benders. My personal favorite is "Imagine a Day".
I'm thinking about buying like $300 dollars worth of coffee table books.
Initial picks are looking like -
logobook
top gear
star wars cross sections
Suggestions?
The Grouchy Ladybug is our favorite over here. I also have this series of art books that I got at a consignment sale that they love looking at, although the stories themselves are a little forced

This guy is nuts with the Technic designs. I highly recommend his book as well.
Imagine a Day is a book with paintings like this, maybe that was it?
I see visuals sometimes, if I'm really high and close my eyes. And I could totally imagine myself high and imagining clouds wandering around the earth having adventures or jobs.
Like this picture book
I think the original source is probably in this book:

You guys should take a look at the following book: The Unofficial LEGO Technic Builder's Guide.
I just started reading it as I wanted to get back into Technic. I basically wanted a book that took me through some engineering principles with Technic - highly recommended.
thanks, /u/Bonz77
I actually had already ordered this before I saw your reply

I think you may want this one.

I remember reading in The Official Godzilla Compendium that wearing the suit was actually pretty dangerous, as it was quite heavy and unventilated and the performer had to wear it for hours at a time. There were many incidents of fainting, as I recall.

Oh my gosh, you totally have to get him this book!! I just saw it at Barnes and Nobles the other day.
A Place for Pluto
Sector 7?
http://www.amazon.com/Star-Wars-Complete-Cross-Sections-Spacecraft/dp/0756627044
I believe this encompasses most if not all the space craft of Star Wars.
DK published several of these type of books. I plan on buying them for my nephew when he's a bit older and less of a drooler.
Here's this to get you started.
Brace yourself
I thought I recognized the style. My dad had his two books, Imagine a Day, and Imagine a Night, both absolutely incredible works.
There's an old-fashioned website!
http://www.amazon.com/Star-Wars-Complete-Cross-Sections-Spacecraft/dp/0756627044/
Its the Character Encyclopedia

Whoops! Mis-remembered the title slightly. It's actually "Tell Me a Tattoo Story"
I don't want to grow up
Lego
I'd pay some real bucks for a "cutaway"/cross section art book detailing designs of all the EVE ships.
Something along the lines of this: http://www.amazon.com/Star-Wars-Complete-Cross-Sections-Spacecraft/dp/0756627044
This is all you need!
(For the lazy, this is the more complete version. 32 pages vs 152 pages. Your choice)
My bad. It was Imagine a Day
They actually released two complete collections all the books. One for the vehicles, and another for the the locations. There was also a later one for the Clone Wars TV show.
