I agree that your first stop should probably be ikea. They'll have good-enough desks that will look pretty good and work pretty well for a solid decade. You might look into an adjustable height desk so you can play with your optimal height. Or with a standard fixed desk, I agree on the previous comment that you probably want an L-shape.
Why do you hate couches? When I was in a small apartment, I got a "chair and a half" -- it easily fit two people that were happy to be close together. (It had a storage ottoman (more seating!) and folded out into a twin bed. It was the best.) You do need SOME nice comfy seating to curl up in. Ikea also has plenty of chairs. You do want at least two and something to put drinks and books down on nearby. Could be two chairs and an end table, or a coffee table, or a rigid tray on an ottoman.

The desk chairs look really ... young. Hard to advise there, though. If you spend significant time on the computer, I think it's better to prioritize function over form, or you WILL have body problems down the road. Get nicer looking chairs if you can. If you can't and these are working great for your body... eh. Make everything else look nice. You probably only need one desk chair, unless there's two of you with two PCs?

You probably also want some shelves between the dishwasher and the balcony. Shallow for just glassware or deeper for holding actual dishes. Just give yourself a wide path between that and any island that divides the kitchen from the living.
I am thinking you don't need a dining table and chairs, so make your living space do dining duty. Or get a kitchen island unit that includes a bar and put barstools there.
Don't forget lamps. Good lighting will make this a home, and those will travel with you.
First off find out what her dorm allows and what they already provide. My mom got me a microwave and then we found out I couldn't have it (and the dorm provided them anyway)
Shower shoes/caddy. More than one set of sheets. A good pillow and mattress topper, especially if she's a light sleeper or has issues with new mattresses. A fan (window fan if it will fit, a tower fan is also nice). Power strips! the girls in the room next to mine didn't have one and having an extra made me one of their favorite people haha. A laptop lock (if she has a laptop). And last but far from least, A locking trunk. I got mine when I was 18 and at 29 I still own it. It's great storage, doubles as a small table, and it gives you a safe place to lock things away. When I lived in not so great neighborhoods I felt a lot better having my good camera gear locked away in there. Right now it protects a ton of old documents from my mother and grandparents.
I had the option to move in 4 days early in my dorm in exchange for helping other people move in on the main move in day. When my mom dropped me off we went out to dinner at the nearest pizza place and she got me a giftcard. Being able to buy a pizza designed to feed over a dozen people on move in day was amazing. It helped me meet some new people, become better friends with some of the other move-in helpers I'd met, and offering left overs to my RAs put me immediately on their good side. She should definitely have some (at least somewhat healthy) snacks for herself, but having some to share is a big plus.

My Multimedia cabinets for everything else, little more expensive than what I paid but here is a link. fear cuts deeper than swords
It sounds like your kids are craving more attention/interaction, which they probably get when they terrorize or destroy the house. I work with special needs kids that have some pretty extreme problem behaviors--tantrums, aggression to other kids and adults, destructive behavior, etc. I had a kid who would make herself throw up if she didn't get her way. This is how you get it to stop:
Example: Kids want something, get mad and tantrum when mom removes it from reach or says no.
What to do: No eye contact. It's okay to tell the kids, "You can't have [whatever it is] right now. When you have a quiet voice and nice hands we can play with (something they like and can safely play with)." Then let them cry or tantrum. Crying never killed anyone. This is hard because the first several times you use this method on the kids they will be pissed. Acting a fool has been working for them their whole lives, so they'll probably tantrum themselves to sleep/exhaustion several times trying to get what they want. Let them. If you can't confine them to a baby proofed area or your house is set up in a way that they can climb or hurt themselves, you will need to be on your shit until you gain a little instructional control over the kids. (There really isn't a way to baby gate one room and take out the stuff you don't want them to touch?) This means that if they're doing something physically dangerous, like climbing, you block this behavior every time they try without giving them any attention for it--no eye contact, no talking to them, just pick them up from whatever they're attempting to do and move them away from it. They will run back to it and try again. Repeat, repeat, repeat. They'll get tired and give up eventually. If you let them get away with it, or give in after initially blocking the behavior, it will keep happening. And it will be harder to get them to stop in the long run. If your kids are just having a run of the mill tantrum, let them lay there and tantrum. It's not hurting or inconveniencing anyone but them.
I know this sounds like a lot. And it will feel like it isn't working for a while, because their behavior will get worse before it gets better (Google "extinction burst" to see what I mean). But you're a good dad for recognizing what's going on and wanting to improve it instead of just trying to avoid letting the behaviors happen.
BIG NOTE If your child is 2 and not talking, have you looked into referrals for an assessment of any speech or developmental delays? In most states children with a delay of any kind are entitled to a certain amount of free therapy services. Giving your child a way to communicate, whether it's speech or signing if he's not at the speech level just yet, will reduce so much frustration. Ask your pediatrician, it can't hurt! If you do qualify for therapy services that would also give your wife a break from constant childcare--ABA services are often available in-home, and while your wife would need to be home, the therapist would be working with your son so your wife would get a break (at least as much of a break as you can get with just one kid instead of 2). PLEASE look into this--if you qualify for any kind of services it will make all of your lives so much easier, and it shouldn't cost too much if they find that there's a developmental delay of some kind.

Would you be referring to this 5 shelf one? I don't but according to others who have bought it the smallest distance between any of the shelves is 14.75 inches and the largest gap is 16 inches so it would depend on how large your figure is. The shelves themselves are apparently 10x22 inches. If you're worried about weight I don't think that should be a problem. The shelves are listed as having a weight limit of 28 pounds per shelf.
And when it comes to buying anything from Amazon I will always tell people to MAKE SURE whatever you are buying is shipping from Amazon's warehouse. Just because it has prime shipping doesn't necessarily mean it is coming direct from Amazon. If it's not coming direct from Amazon and you require a return they will very likely tell you to deal with whoever the seller is before coming to them, and I guarantee you both will try to give you a runaround so they don't have to deal with it. If you get it direct from Amazon and are a prime member returns should be much easier to deal with or they may just even send you a new one free of charge. Truth is you could make her appreciate how lucky she is to even have her own room, let alone one with a door on it. There were times in my teens, when my door was not a door, but rather a doorway. My father had removed the door after I broke it one day (it was a cheap plywood makeshift door to begin with). So I went months before he got around to fixing me new one. Overall I was happy with how everything came out. Our house is over 200 years old so we had to work with a small room with a strange shape and a small budget. I am being induced Wednesday night so finished just in time! I hope you enjoyed!
I also use the DC black round stands with pegs. For the most part they work, although it depends on the figure. Sometimes the factories make the figure's foot hole to large, or some figures have balancing issues and are top heavy. Using stands like these doesn't lend well to extreme posing, so you are limited. I am still looking for a better option.
As far as display cases, I use this one DISPLAY CASE and the company has many different sizes to choose from off of Amazon. This one fits perfectly onto of my two-drawer black filing cabinet in my office, but I am out growing it (always a problem with collectors.) I feel an upgrade is in order down the road. You can also put lights inside this cabinet. Looks great and keeps out the dust.
Also, for smaller display cases, check out the clear acrylic cases used for displaying footballs and basketballs off of Amazon. Some are large enough to accommodate 6-7" action figures. I have one that sits on top of my glass display case with a Justice League sticker on the front that houses the JL members.

My SO and I recently moved in with some friends for a few months while i finish grad school (didn't want to renew a 1 year lease when I hoping to be done in less than 6 mos).
I have two bikes, SO has one, and our new housemates have three. Right now the 4 nice bikes are corralled around the dining room table and two less valuable ones are in the shed in the back yard. The plan is to build this which should store the 4 indoor bikes for less then $30.
Since it sounds like you only have one bike to store, you a) modify to have one vertical bike hook, or b) buy two of the bike hooks and mount it horizontally along the wall (like the REI rack) - whichever works best in your place.
As for how to hide it, with the money you saved on a premade bike rack you could buy a folding screen to go in front of the bike.

Make a grow light shelf. I'm an adult with an entire house but can't grow succulents and cactus indoors without one (because of location and window direction).

I think it will be a little difficult to find something as streamlined as the soto for that price. You'd be better saving up for the real deal (because in the end it's what you want and it will make you happy) but if you do find an alternative that you like, go for it. Cheap ottomans aren't going to have the sleek legs that a soto one will. You might be able to find a nice cushion or decent low profile ottoman and buy your own legs, but that's just a suggestion.

You're probably gonna have to glue stuff to the wall, but here's how you can do it without leaving any marks.

They're basically plastic velcro strips with water soluble adhesive. You put one on each back corner of the thing you want to hang (like a picture, or in your case an acoustic foam panel), and another on the wall where you want to hang the thing. Then you can basically put the panel on and off the wall like a sticky note.
When you move out, just wipe the strips on the wall with a sponge and the adhesive will start to dissolve. After a few seconds, you can slowly remove the velcro strip with no damage to the wall. More instructions come with the package but that's basically it.

Two more things: I wouldn't bother with acoustic treatment unless you know for sure you really need it, since it's probably kinda expensive and a PITA to set up. As for the neighbors, if you live in a detached home, the walls will do a better job of keeping in the sound than you think. Remember, your neighbors will be protected by TWO sets of walls (yours and theirs). So don't worry. Just make sure to play your music at its loudest during daytime hours only, and maybe listen from outside the house just to get a feel for how loud it will sound to your neighbors. But if it's an apartment or townhouse then you're shit outta luck.

I got mine off amazon with prime and it came in perfect condition and I like it more than detolfs. The thicker metal posts make it look less cheap.
I'm definitely not in the "Detolfs are the only cabinets worth owning" camp--I also have an IKEA Malsjo and I recently got a double cabinet from Coaster Company that I like very much--but my Detolf has followed me to three different apartments (over the course of 5 years) and it's certainly been dependable. No stability issues, no structural concerns.
I'd probably avoid puck lights--they can create a spotlight effect that casts unappealing shadows on your figures. I use the Dioder lights from IKEA and they're fine. You could probably do better for cheaper if you were willing to get one of those spools of LEDs and a soldering tool, but the Dioders are definitely hassle-free.
Also, here are two options for dustproofing your case--both seem to work so it's really a matter of which you prefer the look of.

I think I can understand your layout, and you're right that it's a bit tricky.
Here's my suggestion. I know it's awkward to walk in and immediately see the bed, but it makes most sense to keep the living and dining areas next to each other. How many people do you need to seat at the dining table? 1? 2? 4? If possible, I'd suggest using backless stools as the seats for the dining table. That way you can push them all the way under the table when not in use. Do you plan on buying new items or thrifting?
The corner desk has got to go. I'd say the Ikea Micke is a good bet for you space-wise.
There are like zillions of different styles of room dividers if you want one to screen the bed from the living area. You mention curtains but I didn't actually see any windows?

I'm loving the vibe you've got! The main thing that makes this look dorm-ish to me is the clutter. I would suggest getting a trunk to store a lot of your stuff in (books, boxes, bags...) Bought it about 6 years ago and it's held up through 2 moves so far. Dimensions are almost identical to the DETOLF and I prefer this one because the shelves don't sway with every little vibration. Just get a trunk from amazon and a lock, put the key for the lock on your keychain and you'd be good to go. Put the trunk under your bed and put anything of value in it. Also doubles as storage for anything else that won't fit in a closet/wardrobe.

I'm not sure that you would want stands that are 5-6 tall. If you want something that high just get some furniture and put them on it. Some shelves on either side would do nicely. I'm thinking something like these this tall shelf unit would be good. Of course you're spending more than some stand but you're getting some usable storage too.

Art for the three big empty walls. Choose carefully what will work on the exposed masonry. Go for something that is in a deep frame and is not super rich in texture or it will clash with the wall.

You could put up room dividers in front of them and drape garlands over the tops to match your decor. I think it would look more organic in the space than big curtains. Also ditto to rotate the TVs away from in front of the windows if you can.

It's been a couple of years since I lived in a dorm. The thing that helped me the most is that we had something similar to this. I kept non-standard hours because I was a Game Development major. She was in bed by 8 pm every night. I felt trapped because I wasn't able to actually live in my own room. The room divider helped but honestly, I should have never been paired with her because we kept entirely different hours.

We use something like this guy. Lives at the foot of our bed. It just looks like the kind of trunk most people keep extra blankets in, so it doesn't scream sex toys at anyone that happens to come in the room. Our bad dragons we just wrap in cheap cotton towels or hand towels depending on the size to keep them away from anything else in there that might be bad for them.

I don't live near an IKEA, but I also don't own a glass case. There are other options, but getting close to a detolf price range is difficult (not impossible).
If you can, try searching your local craigslist listings to see people getting rid of their glass cabinets. If not, Amazon sells this which is pretty close to a detolf.

there is only 12" between each shelf so if you have any figures taller they won't fit. that is the only real downside imo. I divided to go with this cause I liked it better than the deltof that people usually get.

I rent otherwise I'd look into trying to fill the space better. There's no bathroom storage and very little counter space as you see. I like the item that you and ldm5711 linked to, but sadly the Mrs/roommate doesn't. I think she's looking for something taller and with shelves for example this if wasn't 11.2" x 13.5".

When we were in college we had a roommate that liked to steal make-up and even underclothes. I got myself something like this:

And that worked pretty well. When she had the gall to say something about it I let her know it's because she stole my things and didn't return them - so I couldn't trust her with my belongings.
I still kept things locked up because those kind of hams have no shame and will do it again. They are weak willed and selfish.
